    Electric eels (Electrophorus) are renowned for their ability to generate electric discharge, which is used for prey capture and defense. Their electric organs (EOs) are located along the lateral-ventral region of the tail and contain electrocytes, which are multinucleated syncytium cells. The developmental origin of the electrocyte is mesodermal lineage cells observed in the ventral part of the myotome. However, it is unclear whether these precursor cells are also maintained in later stages and contribute to electric organ growth in adulthood. In this study, we report regional differences in cell morphology within the main EO (mEO) and identify a candidate cell population for electrocyte progenitors at the juvenile stages of Electrophorus. The cell morphology and distribution from the ventral terminal to the dorsal region of the mEO suggest the segregation of progenitors from the ventral cluster and their gradual transformation into mature multinucleated electrocytes via cell fusion and layering along the dorsal axis. Immunohistochemistry revealed strong expression of sodium-potassium adenosine triphosphatase (Na+/K+-ATPase), a key component in generating electric discharge in the mEO, across most mEO regions, except in the ventral cluster cells. Based on these observations, we propose that electrocyte progenitors develop from ventral cluster cells in the mEO and differentiate into mature multinucleated cells as they migrate dorsally. This is the first report to approach the developmental process of Electrophorus electrocytes from cell morphology and genetic profiles. Our findings represent a breakthrough in understanding the differentiation of electrocytes during the growth stages of Electrophorus.

    Fish exhibit a diverse array of reproductive strategies adapted to various ecological niches. Parental egg-care, including live-bearing, mouth-brooding, and male egg protection by brood pouches, represents an effective strategy for ensuring larval survival and has emerged independently in multiple lineages. Despite the recognised evolutionary bias that favours a strategy transition from non-carer to egg-carer, the genetic mechanisms underlying this bias and the commonalities among parental egg-care species remain elusive. This study explores the relationship between egg-care and the chorion hardening system crucial for protecting eggs in non-care species. By analysing whole genome sequences of 240 species of Acanthopterygii across 25 orders, we discovered that multiple genes associated with chorion hardening have become pseudogenes in various egg-care species, indicating a collapse of the chorion hardening system in these fish. These findings suggest that the evolutionary bias in fish reproductive strategies not only aims to enhance survival efficiency but also imposes a constraint on egg-care species, preventing them from reverting to a reproductive strategy relying on a hardened chorion. In particular, alveolin, previously characterised as a single mutant resulting in significantly fragile chorion in medaka, suggests a strong correlation between egg-care strategy and gene loss. Our results suggest an evolutionary dead-end because gene loss may impose an evolutionary constraint at the behavioural level. The observed association between gene loss and reproductive strategies provides insights into suitable reproductive environments for each species and may facilitate non-invasive estimation of reproductive strategies in species with unknown breeding strategies.

    Cichlids that have undergone adaptive radiation are genetically close but exhibit extreme ecological and morphological diversity, making them useful for understanding speciation mechanisms. Vomeronasal type 1 receptors (V1R) are highly conserved among teleost fish at the amino acid sequence level and are believed to play a fundamental role in reproduction. We previously reported the surprisingly high sequence diversity of V1Rs among certain cichlid species, suggesting a possible role for V1Rs in their speciation. In this study, we investigated the process of evolutionary diversification of all 6 V1Rs (V1R1-6) by using the genome data of 528 cichlid species, encompassing nearly all lineages. In the case of V1R2, two highly divergent alleles (1.17%: variant sites/coding sequence [CDS] length) without recombination were preserved and shared among cichlids found in all of the East African Great Lakes. In the case of V1R6, numerous highly variable alleles that could be derived from multiple recombination events between two highly divergent alleles (1.39%: variant sites/CDS length) were found among the Lake Victoria cichlids. Additionally, we identified highly divergent alleles of V1R1 within the tribe Tropheini, and of both V1R3 and V1R6 within Trematocarini and Ectodini. However, despite extensive investigations, we could not identify the source lineages for these introgressions, implying that they may have become extinct. This study revealed the potential role of introgression in explaining the remarkable diversity of V1Rs in East African cichlids.

    Cichlid fishes inhabiting the East African Great Lakes, Victoria, Malawi, and Tanganyika, are textbook examples of parallel evolution, as they have acquired similar traits independently in each of the three lakes during the process of adaptive radiation. In particular, 'hypertrophied lip' has been highlighted as a prominent example of parallel evolution. However, the underlying molecular mechanisms remain poorly understood. In this study, we conducted an integrated comparative analysis between the hypertrophied and normal lips of cichlids across three lakes based on histology, proteomics, and transcriptomics. Histological and proteomic analyses revealed that the hypertrophied lips were characterized by enlargement of the proteoglycan-rich layer, in which versican and periostin proteins were abundant. Transcriptome analysis revealed that the expression of extracellular matrix-related genes, including collagens, glycoproteins, and proteoglycans, was higher in hypertrophied lips, regardless of their phylogenetic relationships. In addition, the genes in Wnt signaling pathway, which is involved in promoting proteoglycan expression, was highly expressed in both the juvenile and adult stages of hypertrophied lips. Our comprehensive analyses showed that hypertrophied lips of the three different phylogenetic origins can be explained by similar proteomic and transcriptomic profiles, which may provide important clues into the molecular mechanisms underlying phenotypic parallelisms in East African cichlids.

    Ancient vomeronasal receptor type-1 (ancV1R), a putative vomeronasal receptor, is highly conserved across a wide range of vertebrates and is expressed in the majority of vomeronasal sensory neurons, co-expressing with canonical vomeronasal receptors, V1Rs and V2Rs. The pseudogenization of ancV1R is closely associated with vomeronasal organ (VNO) degeneration, indicating its critical role in pheromone sensing. However, the specific role of ancV1R remains unknown. In this study, to elucidate the function of ancV1R, we conducted phenotypic analyses of ancV1R-deficient female mice. Behavioral analyses showed that ancV1R-deficient females exhibited rejective responses toward male sexual behavior and displayed no preference for male urine. Physiological analyses demonstrate that the loss-of-function mutation of ancV1R reduced VNO response to various pheromone cues, including male urine, the sexual enhancing pheromone exocrine gland-secreting peptide 1 (ESP1), and β-estradiol 3-sulfate. Pre-exposure to ESP1 did not overcome the rejection behavior caused by ancV1R deficiency. Analysis of neural activity in the vomeronasal system revealed increased responses in the medial amygdala and posteromedial cortical amygdala of mutant females upon contact with males but not in response to male urine alone. Additionally, upon male contacts, ancV1R-deficient females exhibited increased neural activity in the lateral septum, a stress-associated brain region, along with elevated stress hormone levels. Such effects were not observed in females exposed solely to male urine. These findings suggest that, in females, ancV1R facilitates VNO responses to pheromone stimuli and plays a crucial role in perceiving males as mating partners. The absence of ancV1R results in failure of male perception, leading to abnormal sexual behaviors and stress responses upon male contact.

    The olfactory organ of tetrapods, with few exceptions, comprises the main and accessory organs: olfactory epithelium (OE) and vomeronasal organ (VNO). Unlike tetrapods, teleost fish lack a VNO. However, lungfish, a type of sarcopterygian fish closely related to tetrapods, possesses a lamellar OE similar to the OE of teleosts and a recess epithelium (RecE) resembling the amphibian VNO. The RecE has been hypothesized as a primordial VNO. Olfactory receptors in tetrapods are distinctively expressed in the OE and VNO. For instance, type 2 vomeronasal receptors (V2Rs) in Xenopus are categorized into those exclusively expressed in the OE and those solely expressed in the VNO. It remains unclear whether V2Rs are differentially expressed between the lamellar OE and RecE in lungfish. This study investigated V2R expression in the lamellar OE and RecE of the African lungfish, Protopterus annectens. P. annectens V2Rs were categorized into three groups: those exclusively expressed in the lamellar OE, those exclusively expressed in the RecE, and those expressed in both the lamellar OE and RecE. V2Rs exclusively expressed in the RecE and those expressed in both the lamellar OE and RecE formed a distinct clade in the phylogenetic tree, whereas others were solely expressed in the lamellar OE. These findings suggest that lungfish V2R expression represents an intermediate stage toward complete segregation between V2Rs expressed in the OE and those expressed in the VNO.

    Abstract

    Within 15,000 years, the explosive adaptive radiation of haplochromine cichlids in Lake Victoria, East Africa, generated 500 endemic species. In the 1980s, the upsurge of Nile perch, a carnivorous fish artificially introduced to the lake, drove the extinction of more than 200 endemic cichlids. The Nile perch predation particularly harmed piscivorous cichlids, including paedophages, cichlids eat eggs and fries, which is an example of the unique trophic adaptation seen in African cichlids. Here, aiming to investigate past demographic events possibly triggered by the invasion of Nile perch and the subsequent impacts on the genetic structure of cichlids, we conducted large-scale comparative genomics. We discovered evidence of recent bottleneck events in four species, including two paedophages, which began during the 1970s–1980s, and population size rebounded during the 1990s-2000s. The timing of the bottleneck corresponded to the historical records of endemic haplochromines’ disappearance and later resurgence, which is likely associated with the introduction of Nile perch by commercial demand to Lake Victoria in the 1950s. Interestingly, among the four species that likely experienced bottleneck, Haplochromis sp. ‘matumbi hunter,’ a paedophagous cichlid, showed the most severe bottleneck signatures. The components of shared ancestry inferred by ADMIXTURE suggested a high genetic differentiation between matumbi hunter and other species. In contrast, our phylogenetic analyses highly supported the monophyly of the five paedophages, consistent with the results of previous studies. We conclude that high genetic differentiation of matumbi hunter occurred due to the loss of shared genetic components among haplochromines in Lake Victoria caused by the recent severe bottleneck.

    Baleen whales (Mysticeti) possess the necessary anatomical structures and genetic elements for olfaction. Nevertheless, the olfactory receptor gene (OR) repertoire has undergone substantial degeneration in the cetacean lineage following the divergence of the Artiodactyla and Cetacea. The functionality of highly degenerated mysticete ORs within their olfactory epithelium remains unknown. In this study, we extracted total RNA from the nasal mucosae of common minke whales (Balaenoptera acutorostrata) to investigate ORs’ localized expression. All three sections of the mucosae examined in the nasal chamber displayed comparable histological structure. However, the posterior portion of the frontoturbinal region exhibited notably high OR expression. Neither the olfactory bulb nor the external skin exhibited the expression of these genes. Although this species possesses four intact non-class-2 ORs, all the ORs expressed in the nasal mucosae belong to class-2, implying the loss of aversion to specific odorants. These anatomical and genomic analyses suggest that ORs are still responsible for olfaction within the nasal region of baleen whales, enabling them to detect desirable scents such as prey and potential mating partners.

    Abstract

    The evolutionary transition of vertebrates from water to land during the Devonian period was accompanied by major changes in animal respiratory systems in terms of physiology and morphology. Indeed, the fossil record of the early tetrapods has revealed the existence of internal gills, which are vestigial fish‐like traits used underwater. However, the fossil record provides only limited data on the process of the evolutionary transition of gills from fish to early tetrapods. This study investigated the gills of Polypterus senegalus, a basal ray‐finned/amphibious fish which shows many ancestral features of stem Osteichthyes. Based on scanning electron microscopy observations and transcriptome analysis, the existence of motile cilia in the gills was revealed which may create a flow on the gill surface leading to efficient ventilation or remove particles from the surface. Interestingly, these cilia were observed to disappear after rearing in terrestrial or high CO2 environments, which mimics the environmental changes in the Devonian period. The cilia re‐appeared after being returned to the original aquatic environment. The ability of plastic changes of gills in Polypterus revealed in this study may allow them to survive in fluctuating environments, such as shallow swamps. The ancestor of Osteichthyes is expected to have possessed such plasticity in the gills, which may be one of the driving forces behind the transition of vertebrates from water to land.

    Abstract

    Lungfish are the most closely related fish to tetrapods. The olfactory organ of lungfish contains lamellae and abundant recesses at the base of lamellae. Based on the ultrastructural and histochemical characteristics, the lamellar olfactory epithelium (OE), covering the surface of lamellae, and the recess epithelium, contained in the recesses, are thought to correspond to the OE of teleosts and the vomeronasal organ (VNO) of tetrapods. With increasing body size, the recesses increase in number and distribution range in the olfactory organ. In tetrapods, the expression of olfactory receptors is different between the OE and VNO; for instance, the type 1 vomeronasal receptor (V1R) is expressed only in the OE in amphibians and mainly in the VNO in mammals. We recently reported that V1R-expressing cells are contained mainly in the lamellar OE but also rarely in the recess epithelium in the olfactory organ of lungfish of approximately 30 cm body length. However, it is unclear whether the distribution of V1R-expressing cells in the olfactory organ varies during development. In this study, we compared the expression of V1Rs in the olfactory organs between juveniles and adults of the African lungfish Protopterus aethiopicus and South American lungfish, Lepidosiren paradoxa. The density of V1R-expressing cells was higher in the lamellae than in the recesses in all specimens evaluated, and this pattern was more pronounced in juveniles than adults. In addition, the juveniles showed a higher density of V1R-expressing cells in the lamellae compared with the adults. Our results imply that differences in lifestyle between juveniles and adults are related to differences in the density of V1R-expressing cells in the lamellae of lungfish.

    Abstract

    The vomeronasal type 2 receptor (V2R, also called OlfC) multigene family is found in a broad range of jawed vertebrates from cartilaginous fish to tetrapods. V2Rs encode receptors for food-related amino acids in teleost fish, whereas for peptide pheromones in mammals. In addition, V2Rs of teleost fish are phylogenetically distinct from those of tetrapods, implying a drastic change in the V2R repertoire during terrestrial adaptation. To understand the process of diversification of V2Rs in vertebrates from “fish-type” to “tetrapod-type”, we conducted an exhaustive search for V2Rs in cartilaginous fish (chimeras, sharks, and skates) and basal ray-finned fish (reedfish, sterlet, and spotted gar), and compared them with those of teleost, coelacanth, and tetrapods. Phylogenetic and synteny analyses on 1897 V2Rs revealed that basal ray-finned fish possess unexpectedly higher number of V2Rs compared with cartilaginous fish, implying that V2R gene repertoires expanded in the common ancestor of Osteichthyes. Furthermore, reedfish and sterlet possessed various V2Rs that belonged to both “fish-type” and “tetrapod-type”, suggesting that the common ancestor of Osteichthyes possess “tetrapod-type” V2Rs although they inhabited underwater environments. Thus, the unexpected diversity of V2Rs in basal ray-finned fish may provide insight into how the olfaction of osteichthyan ancestors adapt from water to land.

    ABSTRACT

    Fishes use olfaction to gain varied information vital for survival and communication. To understand biodiversity in fishes, it is important to identify what receptors individual fish use to detect specific chemical compounds. However, studies of fish olfactory receptors and their ligands are still limited to a few model organisms represented primarily by zebrafish. Here, we tested the c-fos expression of olfactory sensory neurons (OSNs) in an East African cichlid, the most diversified teleost lineage, by in situ hybridization with a c-fos riboprobe. We confirmed that microvillous neurons contributed the most to the detection of amino acids, as in other fishes. Conversely, we found that ciliated neurons contributed the most to the detection of conjugated steroids, known as pheromone candidates. We also found that V2Rs, the major receptor type in microvillous neurons, exhibited differential responsiveness to amino acids, and further suggest that the cichlid-specific duplication of V2R led to ligand differentiation by demonstrating a differential response to arginine. Finally, we established a non-lethal method to collect cichlid urine and showed how various OSNs, including V1R+ neurons, respond to male urine. This study provides an experimental basis for understanding how cichlids encode natural odours, which ultimately provides insight into how olfaction has contributed to the diversification of cichlids.

    Currently, the insertions of SINEs (and other retrotransposed elements) are regarded as one of the most reliable synapomorphies in molecular systematics. The methodological mainstream of molecular systematics is the calculation of nucleotide (or amino acid) sequence divergences under a suitable substitution model. In contrast, SINE insertion analysis does not require any complex model because SINE insertions are unidirectional and irreversible. This straightforward methodology was named the “SINE method,” which resolved various taxonomic issues that could not be settled by sequence comparison alone. The SINE method has challenged several traditional hypotheses proposed based on the fossil record and anatomy, prompting constructive discussions in the Evo/Devo era. Here, we review our pioneering SINE studies on salmon, cichlids, cetaceans, Afrotherian mammals, and birds. We emphasize the power of the SINE method in detecting incomplete lineage sorting by tracing the genealogy of specific genomic loci with minimal noise. Finally, in the context of the whole-genome era, we discuss how the SINE method can be applied to further our understanding of the tree of life.

    African cichlid fishes harbor an extraordinary diversity of sex-chromosome systems. Within just one lineage, the tribe Haplochromini, at least 6 unique sex-chromosome systems have been identified. Here we focus on characterizing sex chromosomes in cichlids from the Lake Victoria basin. In Haplochromis chilotes, we identified a new ZW system associated with the white blotch color pattern, which shows substantial sequence differentiation over most of LG16, and is likely to be present in related species. In Haplochromis sauvagei, we found a coding polymorphism in amh that may be responsible for an XY system on LG23. In Pundamilia nyererei, we identified a feminizing effect of B chromosomes together with XY- and ZW-patterned differentiation on LG23. In Haplochromis latifasciatus, we identified a duplication of amh that may be present in other species of the Lake Victoria superflock. We further characterized the LG5-14 XY system in Astatotilapia burtoni and identified the oldest stratum on LG14. This species also showed ZW differentiation on LG2. Finally, we characterized an XY system on LG7 in Astatoreochromis alluaudi. This report brings the number of distinct sex-chromosome systems in haplochromine cichlids to at least 13, and highlights the dynamic evolution of sex determination and sex chromosomes in this young lineage.

    Fish possess one olfactory organ called the olfactory epithelium (OE), by which various chemical substances are detected. On the other hand, tetrapods possess two independent olfactory organs called the main olfactory epithelium (MOE) and vomeronasal organ (VNO), each of which mainly detects general odorants and pheromones, respectively. Traditionally, the VNO, so-called concentrations of vomeronasal neurons, was believed to have originated in tetrapods. However, recent studies have identified a primordial VNO in lungfish, implying that the origin of the VNO was earlier than traditionally expected. In this study, we examined the presence/absence of the VNO in the olfactory organ of bichir (Polypterus senegalus), which is the most ancestral group of extant bony vertebrates. In particular, we conducted a transcriptomic evaluation of the accessory olfactory organ (AOO), which is anatomically separated from the main olfactory organ (MOO) in bichir. As a result, several landmark genes specific to the VNO and MOE in tetrapods were both expressed in the MOO and AOO, suggesting that these organs were not functionally distinct in terms of pheromone and odorant detection. Instead, differentially expressed gene (DEG) analysis showed that DEGs in AOO were enriched in genes for cilia movement, implying its additional and specific function in efficient water uptake into the nasal cavity other than chemosensing. This transcriptomic study provides novel insight into the long-standing question of AOO function in bichir and suggests that VNO originated in the lineage of lobe-finned fish during vertebrate evolution.

    Abstract

    Background

    Aggression is an evolutionarily conserved behavior critical for animal survival. In the fish Betta splendens, across different stages of fighting interactions, fighting opponents suffer from various stressors, especially from the great demand for oxygen. Using RNA sequencing, we profiled differential alternative splicing (DAS) events in the brains of fish collected before fighting, during fighting, and after fighting to study the involvement of alternative splicing (AS) in the response to stress during the fight.

    Results

    We found that fighting interactions induced the greatest increase in AS in the ‘during-fighting’ fish, followed by that of the ‘after-fighting’ fish. Intron retention (IR) was the most enriched type among all the basic AS events. DAS genes were mainly associated with synapse assembly, ion transport, and regulation of protein secretion. We further observed that IR events significantly differentiated between winners and losers for 19 genes, which were associated with messenger RNA biogenesis, DNA repair, and transcription machinery. These genes share many common features, including shorter intron length and higher GC content.

    Conclusions

    This study is the first comprehensive view of AS induced by fighting interactions in a fish species across different stages of those interactions, especially with respect to IR events in winners and losers. Together, these findings facilitate future investigations into transcriptome complexity and AS regulation in response to stress under the context of aggression in vertebrates.

    Siamese fighting fish Betta splendens are notorious for their aggressiveness and males of this fish have been widely used to study aggression. However, an understanding of brain transcriptome signature associated with aggression in the context of male-male interaction in this fish remains to be understood. Herein, RNA-Seq transcriptome data from 37 brains samples collected at different fighting stages are described. These brain samples were collected before fighting (B), during fighting (D20 and D60), and after fighting (A0 and A30). The raw data were analyzed for differential gene expression using edgeR package in R. A criterion of FDR cut-off ≤ 0.05 and an absolute fold change (FC) of 0 or greater were used to identify top upregulated and downregulated genes in fighting groups (D20, D60, A0, and A30) relative to non-fighting group (B). The data presented hereafter enable fundamental studies on genes and molecular events mediating aggressive behavior in this fish and will lay a valuable foundation for future research on the aggression of vertebrates.

    The cichlids of Lake Victoria are a textbook example of adaptive radiation, as &amp;gt; 500 endemic species arose in just 14,600 years. The degree of genetic differentiation among species is very low due to the short period of time after the radiation, which allows us to ascertain highly differentiated genes that are strong candidates for driving speciation and adaptation. Previous studies have revealed the critical contribution of vision to speciation by showing the existence of highly differentiated alleles in the visual opsin gene among species with different habitat depths. In contrast, the processes of species-specific adaptation to different ecological backgrounds remain to be investigated. Here we used genome-wide comparative analyses of three species of Lake Victoria cichlids that inhabit different environments—Haplochromis chilotes, Haplochromis sauvagei and Lithochromis rufus—to elucidate the processes of adaptation by estimating population history and by searching for candidate genes that contribute to adaptation. The patterns of changes in population size were quite distinct among the species according to their habitats. We identified many novel adaptive candidate genes, some of which had surprisingly long divergent haplotypes between species, thus showing the footprint of selective sweep events. Molecular phylogenetic analyses revealed that a large fraction of the allelic diversity among Lake Victoria cichlids was derived from standing genetic variation that originated before the adaptive radiation. Our analyses uncovered the processes of species-specific adaptation of Lake Victoria cichlids and the complexity of the genomic substrate that facilitated this adaptation.

    Territorial defense involves frequent aggressive confrontations with competitors, but little is known about how brain-transcriptomic profiles change between individuals competing for territory establishment. Our previous study elucidated that when two fish Betta splendens males interact, transcriptomes across their brains synchronize in a way that reflects a mutual assessment process between them at the gene expression level. Here we aim to evaluate how the brain-transcriptomic profiles of opponents change immediately after shifting their social status (i.e., the winner/loser has emerged) and 30 min after this shift. We showed that changes in the expression of certain genes are unique to different fighting stages and the expression patterns of certain genes are transiently or persistently changed across all fighting stages. These brain transcriptomic responses are in accordance with behavioral changes across the fight. Strikingly, the specificity of the brain-transcriptomic synchronization of a pair during fighting was gradually lost after fighting ceased, leading to the emergence of a basal neurogenomic state in which the changes in gene expression were reduced to minimum and consistent across all individuals. This state shares common characteristics with the hibernation state that animals adopt to minimize their metabolic rates to save energy. Interestingly, expression changes for genes related to metabolism, autism spectrum disorder, and long-term memory still differentiated losers from winners. Together, the fighting system using male B. splendens provides a promising platform for investigating neurogenomic states of aggression in vertebrates.

    <title>Abstract</title>Egg-laying mammals (monotremes) are the only extant mammalian outgroup to therians (marsupial and eutherian animals) and provide key insights into mammalian evolution1,2. Here we generate and analyse reference genomes of the platypus (<italic>Ornithorhynchus anatinus</italic>) and echidna (<italic>Tachyglossus aculeatus</italic>), which represent the only two extant monotreme lineages. The nearly complete platypus genome assembly has anchored almost the entire genome onto chromosomes, markedly improving the genome continuity and gene annotation. Together with our echidna sequence, the genomes of the two species allow us to detect the ancestral and lineage-specific genomic changes that shape both monotreme and mammalian evolution. We provide evidence that the monotreme sex chromosome complex originated from an ancestral chromosome ring configuration. The formation of such a unique chromosome complex may have been facilitated by the unusually extensive interactions between the multi-X and multi-Y chromosomes that are shared by the autosomal homologues in humans. Further comparative genomic analyses unravel marked differences between monotremes and therians in haptoglobin genes, lactation genes and chemosensory receptor genes for smell and taste that underlie the ecological adaptation of monotremes.

    <title>Abstract</title>Type I and type II keratins are subgroups of intermediate filament proteins that provide toughness to the epidermis and protect it from water loss. In terrestrial vertebrates, the keratin genes form two major clusters, clusters 1 and 2, each of which is dominated by type I and II keratin genes. By contrast, such clusters are not observed in teleost fish. Although the diversification of keratins is believed to have made a substantial contribution to terrestrial adaptation, its evolutionary process has not been clarified. Here, we performed a comprehensive genomic survey of the keratin genes of a broad range of vertebrates. As a result, we found that ancient fish lineages such as elephant shark, reedfish, spotted gar, and coelacanth share both keratin gene clusters. We also discovered an expansion of keratin genes that form a novel subcluster in reedfish. Syntenic and phylogenetic analyses revealed that two pairs of <italic>krt18</italic>/<italic>krt8</italic> keratin genes were shared among all vertebrates, thus implying that they encode ancestral type I and II keratin protein sets. We further revealed that distinct keratin gene subclusters, which show specific expressions in the epidermis of adult amphibians, stemmed from canonical keratin genes in non-terrestrial ancestors. Molecular evolutionary analyses suggested that the selective constraints were relaxed in the adult epidermal subclusters of amphibians as well as the novel subcluster of reedfish. The results of the present study represent the process of diversification of keratins through a series of gene duplications that could have facilitated the terrestrial adaptation of vertebrates.

    The revision of the sub-order Microchiroptera is one of the most intriguing outcomes in recent mammalian molecular phylogeny. The unexpected sister–taxon relationship between rhinolophoid microbats and megabats, with the exclusion of other microbats, suggests that megabats arose in a relatively short period of time from a microbat-like ancestor. In order to understand the genetic mechanism underlying adaptive evolution in megabats, we determined the whole-genome sequences of two rousette megabats, Leschenault’s rousette (Rousettus leschenaultia) and the Egyptian fruit bat (R. aegyptiacus). The sequences were compared with those of 22 other mammals, including nine bats, available in the database. We identified that megabat genomes are distinct in that they have extremely low activity of SINE retrotranspositions, expansion of two chemosensory gene families, including the trace amine receptor (TAAR) and olfactory receptor (OR), and elevation of the dN/dS ratio in genes for immunity and protein catabolism. The adaptive signatures discovered in the genomes of megabats may provide crucial insight into their distinct evolution, including key processes such as virus resistance, loss of echolocation, and frugivorous feeding.

    The vomeronasal organ (VNO) plays a key role in sensing pheromonal cues, which elicits social and reproductive behaviors. Although the VNO is highly conserved across mammals, it has been lost in some species that have evolved alternate sensing systems during diversification. In this study, we investigate a newly identified VNO-specific gene, ancV1R, in the extant 261 species of mammals to examine the correlation between genotype (ancV1R) and phenotype (VNO). As a result, we found signatures for the relaxation of purifying selection (inactivating mutations and the elevation of dN/dS) on ancV1Rs in VNO-lacking mammals, such as catarrhine primates, cetaceans, the manatees, and several bat lineages, showing the distinct correlation between genotype and phenotype. Interestingly, we further revealed signatures for the relaxation of purifying selection on ancV1R in true seals, otters, the fossa, the owl monkey, and alcelaphine antelopes in which the existence of a functional VNO is still under debate. Our additional analyses on TRPC2, another predictive marker gene for the functional VNO, showed a relaxation of purifying selection, supporting the possibility of VNO loss in these species. The results of our present study invite more in-depth neuroanatomical investigation in mammals for which VNO function remains equivocal.

    The biodiversity and taxonomy of colonial volvocine green algae are important in ancient lakes in tropical regions. However, few taxonomic studies of these algae have been conducted in African ancient lakes. Here, we describe two species of colonial volvocine green algae in cultures originating from water samples from Lake Victoria, an ancient lake in Africa. One was identified as an undescribed morphological species of Eudorina; E. compacta sp. nov. This new species can be distinguished from other Eudorina species by its compactly arranged vegetative cells that form a hollow ellipsoidal colony. The other was identified as Colemanosphaera charkowiensis. The genus Colemanosphaera is new to Africa.

    The vomeronasal organ (VNO) plays a key role in sensing pheromonal cues, which elicit innate responses and induce social and sexual behaviors. The vomeronasal receptor 1 genes, V1Rs, encode members of a pheromone receptor family that are mainly expressed in the VNO. Previous studies have revealed that the V1R family shows extraordinary variety among mammalian species owing to successive gene gains and losses. Because species-specific pheromonal interaction may facilitate species-specific reproductive behaviors, understanding the evolution of V1Rs in terms of their origin, repertoire and phylogeny should provide insight into the mechanisms of animal diversification. Here I summarize recent studies about the V1R family from its initial discovery in the rat genome to extensive comparative analyses among vertebrates. I further introduce our recent findings for V1Rs in a broad range of vertebrates, which reveal unexpected diversity as well as shared features common among lineages.

    BACKGROUND: The molecular basis of the incipient stage of speciation is still poorly understood. Cichlid fish species in Lake Victoria are a prime example of recent speciation events and a suitable system to study the adaptation and reproductive isolation of species. RESULTS: Here, we report the pattern of genomic differentiation between two Lake Victoria cichlid species collected in sympatry, Haplochromis pyrrhocephalus and H. sp. 'macula,' based on the pooled genome sequences of 20 individuals of each species. Despite their ecological differences, population genomics analyses demonstrate that the two species are very close to a single panmictic population due to extensive gene flow. However, we identified 21 highly differentiated short genomic regions with fixed nucleotide differences. At least 15 of these regions contained genes with predicted roles in adaptation and reproductive isolation, such as visual adaptation, circadian clock, developmental processes, adaptation to hypoxia, and sexual selection. The nonsynonymous fixed differences in one of these genes, LWS, were reported as substitutions causing shift in absorption spectra of LWS pigments. Fixed differences were found in the promoter regions of four other differentially expressed genes, indicating that these substitutions may alter gene expression levels. CONCLUSIONS: These diverged short genomic regions may have contributed to the differentiation of two ecologically different species. Moreover, the origins of adaptive variants within the differentiated regions predate the geological formation of Lake Victoria; thus Lake Victoria cichlid species diversified via selection on standing genetic variation.

    Pheromones are crucial for eliciting social and sexual behaviors in diverse animal species. The vomeronasal receptor type-1 (V1R) genes, encoding members of a pheromone receptor family, are highly variable in number and repertoire among mammals due to extensive gene gain and loss. Here, we report a novel pheromone receptor gene belonging to the V1R family, named ancient V1R (ancV1R), which is shared among most Osteichthyes (bony vertebrates) from the basal lineage of ray-finned fishes to mammals. Phylogenetic and syntenic analyses of ancV1R using 115 vertebrate genomes revealed that it represents an orthologous gene conserved for >400 My of vertebrate evolution. Interestingly, the loss of ancV1R in some tetrapods is coincident with the degeneration of the vomeronasal organ in higher primates, cetaceans, and some reptiles including birds and crocodilians. In addition, ancV1R is expressed in most mature vomeronasal sensory neurons in contrast with canonical V1Rs, which are sparsely expressed in a manner that is consistent with the "one neuron-one receptor" rule. Our results imply that a previously undescribed V1R gene inherited from an ancient Silurian ancestor may have played an important functional role in the evolution of vertebrate vomeronasal organ.

The vomeronasal receptor 1 genes, V1Rs, encode members of a pheromone receptor family that are mainly expressed in the vomeronasal organ (VNO). The V1R family shows extraordinary variety in gene number among vertebrates owing to successive gene gains and losses during evolution. Such diversity is believed to reflect a degree of dependence on the VNO. We investigated V1R evolution in primate lineages closely related to humans because these VNOs show a trend toward degeneration. We performed extensive phylogenetic analyses for V1Rs from a broad range of primate species. Although the decline of intact genes was evident in anthropoids (hominoids, Old World monkeys and New World monkeys), we found that a certain number of intact genes persist in New World monkeys. In one New World monkey species, the common marmoset (Callithrix jacchus), we examined seven putatively functional V1Rs using in situ hybridization and reverse transcription-PCR. Based on their mRNA expression patterns in the VNO and other organs, two types of V1Rs emerged: the canonical class with VNO-specific expression, and a second group having more ubiquitous expression in various organs as well as VNO. Furthermore, phylogenetic analysis revealed that the class with the more widespread expression had been retained longer in evolution than the VNO-specific type. We propose that the acquisition of a novel non-VNO-related function(s) may have led to the survival of a small but persistent number of V1Rs in anthropoid primates.

    Baleen whales (suborder Mysticeti) comprise eleven extant species that are classified into four families. Although several phylogenetic hypotheses about these taxa have been proposed, their phylogenetic relationships still remain confusing. SINE (short interspersed repetitive element) insertion data are now regarded as almost ideal shared derived characters at the molecular level, and we have applied this method to this problem. Here, we successfully reconstruct the phylogenetic relationships of these whales by characterizing 40 informative SINE loci. One of the intriguing conclusions is that balaenopterids and eschrichtiids radiated very rapidly during a very short evolutionary period. During this period, when newly inserted SINE loci retained ancestral polymorphisms, speciation occurred and these SINEs were sorted incompletely into each lineage, thus resulting in inconsistencies regarding the presence or absence of the SINE. This is in sharp contrast to the phylogeny of toothed whales, for which no SINE inconsistencies have been found. Furthermore, we found monophyletic groupings between humpback and fin whales, and also between (sei + Bryde's) and blue whales, both of which have not previously been recognized. The comprehensive SINE insertion data, together with the mitochondrial DNA phylogeny that was recently completed, provide a nearly complete picture of the evolutionary history of baleen whales.

    ① 同定した殺藻細菌および殺藻物質の実環境での機能解析 Pseudomonas属殺藻細菌をモデルとし、アオコ原因藻類との共培養により産生誘導される殺藻物質を同定するためのメタボロミクス解析方法を確立した。解析の結果、共培養下で特異的に産生される化合物を見出し、赤潮原因藻類に対する殺藻物質として報告のあるpseudopyronine Aであり、またアオコ原因藻類である藍藻Microcystis aeruginosaに対しても顕著な活性を示した。以上の結果から、確立したメタボロミクス法は共培養で機能する殺藻物質を見出す手法として有望と考えられた。
    ② 赤潮・アオコ発生促進に関与する微生物の存在解析 Pseudomonas属殺藻細菌の機能解析の過程において緑藻および浮草などの光合成生物に対して増殖促進活性を示す植物ホルモン様化合物を見いだした。また、Pseudomonas属殺藻細菌の産物であるpyoluteorinを環境試水に作用したところ、緑藻Chlamydomonasが顕著に増加した。
    ③ 未分離未培養の殺藻細菌の検出とそれが生産する殺藻物質の同定 メタゲノム解析から水草バイオフィルムがPseudomonas属、Acidovorax属、Stenotrophomonas属、Rhizobium属などの培養可能な殺藻細菌の供給源である事が示された。また、殺藻細菌の割合はいずれも1-3%程度の存在率で十分な活性を示す事、未培養の殺藻細菌候補も存在する事が示唆された。
    ④ 分離殺藻細菌からの殺藻物質および生合成遺伝子の同定 環境試料から新たにRhizobium属、Stenotrophomonas属、Hydrogenophaga属を主とする殺藻細菌を得て、その培養液に殺藻活性を検出している。そのうちの一つであるRhizobium属細菌の培養液から、殺藻活性を示す炭化水素の結晶を得た。

    微生物は同種細胞密度を感知して様々な機能発現を制御するクオラムセンシング機構(QS)を有する。これまでQSは同種細胞にのみ機能し、異種間の相互作用は認識されていなかった。しかし、我々が見出した新規インドロキナゾリン化合物であるQAI-1は、本来の誘導物質(オートインデューサー、AI)が異なる複数のレポーターアッセイ系において、本来のAI以上のQS活性を示した。また、自身ではAIを生産せず、他者からAIを受容すると考えられるLux-soloと呼ばれる細菌が、環境中細菌の7割を占めると報告されている。そこでQAI-1が多くの菌種に対して普遍的に作用するのであれば、LuxR-soloを含め様々な細菌に対する汎用的な微生物機能誘導剤として利用できるのではと考え、その実現可能性を検討した。
    ① レポーターアッセイによる有効範囲の検討 それぞれC10-AHLとC6-AHLを本来の基質とするC. violaceun VIR24とS. marcescens AS-1に対してQAI-1を作用させたところ、10 pmolの処理でレポーター活性であるviolaceinの産生が認められた。一方でS. marcescens AS-1Δに関しては、約250 nmolのQAI-1添加によってもレポーター活性であるprodigiosinの産生が認められなかった。これまでレポーターアッセイを行った5株の中で、初めて活性を示さないものを見出した。
    ② 遺伝子発現スクリーニング法の確立 環境から分離した野生菌株に対する機能発現試験を実施した。野生分離株はどの様な機能がQSで制御されているのかなど全く不明である。そこで、簡便に多検体を試験可能なシデロフォアと抗酸化物質および緑膿菌のQS表現型として知られるバイオフィルム産生試験を確立した。また、78検体を試験したところ35株に何らかの表現型変化が認められた。

    鋤鼻器を持たない魚の嗅上皮は匂い受容体(OR)、1型鋤鼻受容体(V1R)、2型鋤鼻受容体(V2R)を発現する。魚から四足動物への進化の過程で、ORとV1R /V2Rの発現部位が分かれたことで四足動物の嗅上皮と鋤鼻器が生じたと考えられている。両生類(ツメガエル)の嗅覚器では、V1Rは嗅上皮に発現し、鋤鼻器には発現しない(Date-Ito et al. 2008)。本研究では「魚から四足動物に進化する過程で嗅覚器が陸上生活に適応し鋤鼻器が誕生する際に、 V1R発現部位はどう変化したのか」を明らかにする目的で、魚型嗅上皮(ラメラ嗅上皮)と原始的鋤鼻器(陥凹部上皮)の2種類の感覚上皮を持つハイギョの嗅覚器におけるV1R発現解析を行っている。
    2021年度はアフリカハイギョP. aethiopicusと南米ハイギョLepidosiren paradoxaの嗅覚器におけるV1R発現解析を行い、前年度に解析したP. annectens およびP. amphibiusの場合と同様、V1R発現細胞は主にラメラ嗅上皮に分布し、陥凹部上皮に分布するV1R発現細胞は非常に少ないがゼロではないことが明らかになった。このことは、アフリカハイギョおよび南米ハイギョが系統上硬骨魚と両生類の間に位置することを反映し、主嗅覚器と副嗅覚器の間のV1R発現の完全分離までの途中段階を表していると考えられる。
    さらに、体長20㎝から80㎝までのP. aethiopicusの嗅覚器に含まれる陥凹部の数と分布を解析した。体の成長に伴い陥凹部の数は増加し、分布範囲が拡大することを明らかにした。ハイギョの嗅覚機能と陥凹部の分布との関連は今後の研究課題である。

    We proposed and examined the hypothesis that the adaptive radiation and parallel evolution of cichlids of Lake Victoria, was achieved through natural selection on alleles derived from standing genetic variation (SGV). During a total of three field surveys, we collected about 500 cichlid specimens for 40 species of Lake Victoria and Lake Tanganyika, some of which were used for whole genome analysis. We performed whole genome wide population genetic analyses on 18 cichlids (six individuals for three species each) by focusing on Dxy and Fst. As a result, we succeeded in isolating highly differentiated genes among Lake Victoria cichlid species, and found that many of them are derived from SGV. This study strongly suggests that a substantial number of SGV-derived genes are involved in the speciation and adaptation of cichlids.

    The main objectives of this study are 1. to examine whether the spines of hedgehogs are a fusion of multiple hairs or an enlargement of one hair, and 2. to exhaustively explore the genes that contribute to the morphological fifferences between spines and hairs by using RNAseq technique. Microscopic observation of paraffin sections of spines and hairs showed that the base of the needles had a single structure of papillary cell region, implying that the spines developmentally originate from a single hair. Subsequent RNAseq results on spines and hairs indicated that specific keratin and keratin-related protein genes were expressed in the spine region, that may be involved in the hard and characteristic internal structure and of spines.

    We found a novel pheromone receptor gene belonging to the V1R family, named ancV1R, which is shared among most Osteichthyes (bony vertebrates) from the basal lineage of ray-finned fishes to mammals. Phylogenetic and syntenic analyses of ancV1R using 115 vertebrate genomes revealed that it represents an orthologous gene conserved for >400 million years of vertebrate evolution. Interestingly, the loss of ancV1R in some tetrapods is coincident with the degeneration of the vomeronasal organ (VNO) in higher primates, cetaceans, and some reptiles including birds and crocodilians. In addition, ancV1R is expressed in most mature vomeronasal sensory neurons (VSNs) in contrast with canonical V1Rs, which are sparsely expressed in a manner that is consistent with the “one neuron one receptor” rule. Our results imply that a previously undescribed V1R gene inherited from an ancient Silurian ancestor may have played an important functional role in the evolution of vertebrate VNO.

    The project, named "Elucidation of molecular mechanism of macroevolution" can b e divided into two parts. One is about the contribution of transposable elements which were inserted into genomes on macroevolution. We elucidated the enhancer of Wint5a responsible for making the secondary palate can be divided into three parts, each of which was inserted into the genome at the different time of evolution and played a different role in its function.
    The second is about what the fighting is. The fighting is the important and conserved behavior of animals because a population led by a strong boss can survive more easily. Using a fighting fish pair, we elucidated that the transcripts of two individuals of a fighting pair are synchronized. This is a very interesting and new discovery.

    We recently found one pheromone receptor gene, which is common in most vertebrates (named it ancV1R). To understand the evolutionary origin and the contribution of ancV1R receptor in reproductive behavior of vertebrates, we analyzed this receptor gene from several aspects. First, mRNA of ancV1R gene was shown to be expressed in the entire region of the vomeronasal organ. Furthermore, the pseudonization of ancV1R gene was apparently correlated with the degeneration of vomeronasal organ in most cases we investigated. The above results imply that the ancV1R has the central role in pheromone detection through vomeronasal sensory neurons. We also succeeded in the expression of ancV1R in cultured cell and in the construction of ancV1R-knock-out mice. These experimental systems will be used for the future functional elucidation.

    本研究の目的は東アフリカの三大湖シクリッドそれぞれにおいて平行的に進化したと考えられる唇の肥大化に関わる分子メカニズムを明らかにすることである。前年度までにHaplochromis chilotes(唇厚)とH. sauvagei(唇薄)、の雑種F2系統を用いた唇の肥大化に関わるQTL解析の結果、連鎖群22においてLOD値が10を超える領域が検出され、このマーカー近傍にMAGP4遺伝子群が存在することが明らかとなっていた。そして今年度においてH. chilotesとH. sauvageiの唇組織におけるMAGP4-mRNAの発現量をRNAseqおよびqPCRによって比較したところ、MAGP4C/D遺伝子のみにおいてその発現量に顕著な差が認められた。MAGP4はエラスチンの重合に関与し、その遺伝子欠損はヒト遺伝病において唇の肥厚を引き起こすことが知られているため、我々はシクリッド唇切片を用いてエラスチンの沈着の程度をエラスチカワンギーソン染色によって調べた。すると、MAGP4の発現が低く唇の肥厚したH. chilotesにおいて、エラスチンの沈着が非常に少ないことが分かった。つまり、H. chilotesのゲノムにおけるシス変異に伴うMAGP4C/D遺伝子の発現量低下が唇組織のエラスチン量の現象、張力の低下そして唇のたるみ、肥大化をもたらしたと考察された。今後はこの結果を論文としてまとめることを計画している。

    We investigated the genetic mechanism of speciation by focusing on the Lake Victoria cichlid species and that of the evolution of mammalian morphological characteristics. We found, 1) the unique sex determination system caused by the B chromosome, 2) highly dimorphic allelic diversity of pheromone receptor genes, and 3) the clear correlation between nuptial colors and visual sensitivities tuned by opsins. In addition, by constructing a genetic linkage map, we identified the putative sex determination region in the autosome of the Lake Victoria cichlids. For mammalian evolution, we identified several AmnSINE1-derived distal enhancers for developmental genes expressed in mammalian diencephalon and callosal projection neurons. We revealed the detailed molecular function and evolutionary process of the enhancers. Our findings concerning the molecular mechanisms of speciation and large-scale morphological evolution are expected to be applicable in broad animals in general.

    I found a long standing polymorphism on protein encoding gene of haplochromines that may, in general, contribute to faster and dynamic diversification. In V1R2 receptor gene, two highly divergent allele groups, which were estimated to have diverged about 9 MYBP under the force of positive selection, are observed as polymorphism in Lake Victoria cichlids. In addition to V1R2 gene, functionally distinct polymorphisms on ecologically important genes and QTLs were likely to be existed in ancestral populations. Lineage sorting of such polymorphisms may have enabled the extremely rapid radiations and parallel evolutions of haplochromines.

    1)種分化研究
    光受容体が生息する光環境に適応していることを明らかにするために、ビクトリア湖内のほぼすべての環境に生息する様々な種を用いて、光受容体遺伝子の配列決定を行った。また、それらの配列からタンパク質を産生し、視物質の再構築を行いその吸収波長を測定した。視物質の吸収からシクリッドの種は光受容体を光環境に適応させていることの一部が明らかになった。
    2)哺乳類特異的に保存されたSINE由来エンハンサーの網羅的探索
    哺乳類特異的に保存されたAmnSINE1配列の中で現在約100遺伝子座が未解析であるため、これらの一部に関して哺乳類特異的エンハンサーの網羅的スクリーニングをおこなった。その結果、エンハンサーの候補になる遺伝子座が得られた。また、これまでに得られているエンハンサーで、特に脳などの哺乳類特異的な組織において活性を持つものに着目し、その発現誘導の対象遺伝子を同定するために近傍遺伝子のin situ hybridizationを行った。そしてマウス発生過程におけるどの器官形成の発現調節に関与しているかの解析の一部を行った。その結果、器官形成の発現調節に関与している可能性がある結果が得られた。

    本年度は、鯨類の系統関係に関する2つの題目に絞って研究を進めた。まず1つはSINE挿入イベントに基づくヒゲクジラ類の包括的系統樹の構築。次に、歯クジラ類の単系統性の再検討である。
    ヒゲクジラ類は非常に有名で人類にも親しまれている哺乳類であるにも関わらず、その系統関係に関しては謎が多い。現在までにいくつかの核遺伝子配列、ミトコンドリア配列を用いた系統解析がなされてきたが、その詳細な系統関係は明らかになっていなかった。そこで私はレトロポゾンの1種であるSINEの挿入イベントを指標にして、これらのグループの系統推定をおこなった。その結果、ザトウクジラとナガスクジラの単系統性を始めとする多くの新しい系統学的な発見があった。さらには、ヒゲクジラ類が過去に非常に急速な放散を遂げていたことが明らかとなり、これらの内容をまとめて研究論文を執筆し、国際誌Molecular Biology and Evolution誌に掲載されることが決定した。
    また歯クジラ類の単系統性に関しては我々のグループが2001年に既に報告した経緯があるのだが、これまでに我々以外でDNAレベルで歯クジラ類の単系統性を示した研究結果は報告されておらず、さらには当時の我々の研究方法にも不十分な点があることが判明したことから、その不十分な点を補いながら再度、我々の系統仮説を再検討することとした。その結果、我々が2001年に発表した歯クジラ類の単系統仮説は矛盾なく支持されることがわかり、長い間議論され続けてきたこの論争にもようやく終止符打たれることになったのではないかと考えられる。この結果は現在、論文として国際誌Molecular Phylogenetics and Evolution誌に投稿中である。

    特定領域研究「種形成の分子機構」は「生物の多様性が如何にして獲得されたのか?」という生物学における最も大きな問題を分子レベルで解き明かしていく事を目標としてきた。この問題は進化論が発表されて以来、多くの研究者が興味を持ち続けてきたテーマでもあるが、実際の研究方法を見出すことにおいて困難を極めていた。そこで我々は植物から昆虫、脊椎動物など様々な生物種を用い、統合的な視点から種の分化という問題に取り組んできた。この研究領域は平成19年度には終了していたが、その研究成果の取りまとめのために、本年度も期間を延長して研究を実施した次第である。本年度において、我々はこれまでに研究を続けてきたヴィクトリア湖シクリッド研究に関して次その生態調査で集めた膨大なシクリッドの生体情報を体系的にまとめあげ、「ヴィクトリア湖南部のシクリッド-種形成の現場]としてカラー図版を出版した。この図版は生きた状態のシクリッドカラー写真が1000枚以上掲載され、総ページ数が250を超えており次可能な限りの情報を組み込んである。この図版はシクリッド研究者だけでなく多くの進化生物学者にとって重要な意味合いをもつだろう。また、我々の視覚研究の内容が2008年のNature誌に掲載され、さらには、News and Viewsにも紹介されるなど、本特定領域研究で実施してきたこれまでの研究を世界に向けて発信することができたのではないかと考えている。

  • シクリッドの爆発的多様化の分子機構

    1)本年度までに視覚の適応を介した種の分化と形成の分子機構が明らかにし、この機構がビクトリア湖産シクリッドの共通の機構である可能性を示唆した。また水深や透明度などビクトリア湖の様々な環境に生息する種の視覚関連遺伝子が、生息環境の光に適応するように分化していることが示された。そこで今年度はこれらの遺伝子の配列から光受容体を再構築し吸収波長の測定を行った。その結果、これらの遺伝子が機能的にもそれぞれの生息環境の光に適応してきたことが明らかになった。また視覚関連遺伝子の近傍領域の配列を用いて系統樹を構築し、ビクトリア湖の種の適応の歴史を推定した。その結果、ビクトリア湖の種は透明度の低い河川の環境から深場や透明度の高い岩場などの湖特異的環境に適応して来たことが推定された。
    2)哺乳類フェロモン受容体ホモログであるVIR遺伝子をシクリッドから単離したところ、、これまで単一の遺伝子だと考えられていたこの遺伝子が6つの遺伝子からなる遺伝子ファミリーを形成していることが明らかになった。このうち2っの遺伝子はビクトリア湖の種間でそのアミノ酸配列が多様化しており、また種特異性も見られた。このようなアミノ酸の多様化と配列の種特異性は、これまで種の分化形成に関与してきたことを明らかにした。視覚関連遺伝子のみで見られていた。そのため、このVIR遺伝子も嗅覚を介して種の分化形成に関与してきた可能性が高いと考えられる。
    3)モデル脊椎動物ゼブラフィッシュにおいて、エンハンサートラップ法を開発した。これにより発生関連遺伝子の変異の分離と機能解析が可能となった。またトランスポゾンを用いたGa14-UAS法を確立した。これにより特定の細胞で任意の遺伝子を発現させ機能解析することが可能になった.

    本年度においては、ゾウ、ジュゴン、ハイラックス、キンモグラ、テンレツク、ツチブタ、ハネジネズミのゲノムに特異的に分布するSINE配列の単離に成功した。これらのグループは独立した6個の目を含んでおり、形態学的研究からはそれらの単系統性を示唆する様なデータは得られていない.しかし近年の分子系統学的解析からは、これらのグループが単系統群を形成する可能性も示唆されており、おそらく今から8000万年ほど前にゴンドワナ大陸から分離・孤立したアフリカ大陸において、1つの共通祖先から独立に進化を遂げた哺乳類群なのではないかと予想されていた。この新規SINEの発見はハイラックスゲノムの網羅的探索によってなされたものであり、その後にこのSINE配列を指標にしてPCRプライマーを設計し、他の哺乳類中におけるこのSINEの分布を確認した所、これらのグループに特異的に分布することかわかった。本研究は哺乳類の伝統的分類体系における大きな矛盾点を明らかにしたと共に、大陸移動と哺乳類の進化が密接に関与していることを示した重要なものであると考えている。この結果は現在Molecular Biology and Evolution誌において印刷中である。
    また本研究に附随してアフリカを起源とする哺乳類のミトコンドリア全長配列を用いた包括的系統解析をおこない、それらの単系統性に加えて、その内部系統に関しても詳細に解析した。その結果はGenes and Genetic System誌およびMdecular Phylogenetics and Evolution誌において現在印刷中である。
