    Autonomous oscillations are fundamental nonequilibrium processes vital to life that contribute to homeostasis and robustness against noise from the external environment. Inspired by these biological systems, autonomously oscillating materials have been extensively developed to create lifelike objects. However, excitable dynamics, which are characteristic of threshold-triggered signaling in neurons, remain unexplored in the design of synthetic oscillatory materials despite their unique potential in signal processing to acquire adaptive functionalities. Herein, we report oil droplets on a water surface that exhibit autonomous oscillations with excitable dynamics driven by the assembly of two oppositely charged surfactants. The oscillation consists of a repetitive cycle of gradual expansion and rapid contraction of the interfacial areas of the oil droplets. Using AI-based image analysis, we quantified the dynamics and developed models to elucidate the underlying mechanism: the interfacial area gradually increased as surfactants accumulated at the oil–water interface and rapidly decreased upon threshold-triggered release of nanoemulsions, which effectively removed surfactants from the interface. Furthermore, we demonstrated that the oscillation is influenced by environmental fluctuations, introducing stochasticity into an otherwise deterministic excitable oscillator. This autonomous oscillatory system, analogous to the “integrate-and-fire” model of neural activity, provides a minimal physicochemical framework for designing adaptive liquid-like soft materials with complex excitable dynamics.

    By heating 1‐(ω‐azidoalkyl)‐2‐(2,2‐dihalovinyl)arenes in DMF, intramolecular Huisgen cycloaddition between the azido group and the 1,1‐dihalovinyl moiety proceeded smoothly to afford 5‐halo‐1,2,3‐triazole‐fused tricyclic benzocondensed compounds. Leveraging the remaining halogen groups, carbon‐chain extension via Mizoroki–Heck or Suzuki–Miyaura coupling reactions, followed by an intramolecular Friedel–Crafts reaction, furnished polycyclic systems incorporating fused triazole rings. Furthermore, transformation of the halogen groups into 2‐nitrobenzene derivatives via Suzuki–Miyaura cross‐coupling, followed by a Cadogan reaction using triphenylphosphine, provided a series of fluorescent pentacyclic compounds.

    Abstract

    We synthesized a “cyborg protein,” wherein a synthetic molecule partially substitutes the main peptide chain by linking two protein domains with a synthetic oligomer. Green fluorescent protein (GFP) served as the model for constructing the cyborg proteins. We prepared circularly permuted GFP (cpGFP) with new termini between β10 and β11, where the original N- and C-termini were linked by a cleavable peptide loop. The cyborg GFP was constructed from cpGFP by linking the β10 and β11 with oligo(ethylene glycol) using maleimide-cysteine couplings, followed by the enzymatic cleavage of the N- and C-termini linking loop by thrombin. With the help of machine learning, we were able to obtain the cpGFP mutants that significantly alter the fluorescence activity (53% increase) by thrombin treatment, which splits cpGFP into two fragments (fragmented-GFP), and by heat shock. When the cyborg GFP was constructed using this mutant, the fluorescence intensity increased by 13% after heat treatment, similar to cpGFP (33% increase), and the behavior was significantly different from that of the fragmented-GFP. This result suggests the possibility that the oligo(ethylene glycol) chain in the cyborg protein plays a similar role to the peptide in the main chain of the protein.

    Amphiphilic structured PEG derivatives consisting of octa(ethylene glycol) chains connected with aromatic vertices inhibited the thermally-induced lysozyme aggregation even when present at below 0.1 mM concentration. This concentration range is close to a 1:1 molar ratio with the additive and lysozyme, and was completely inaccessible for previously reported stabilizers. The possible mechanisms of the stabilizing actions revealed that the PEG-based amphiphiles do not in fact prevent aggregation at the molecular level, as assumed before, but rather prevent macroscopic precipitation of the denatured protein molecules and enable dissolution of them to the native, folded state at ambient temperature. The stabilizers do not interact with properly folded native lysozyme and therefore do not affect its natural catalytic properties, indicating a potential for practical use in protein-based therapeutics.

    Inspired by mechanosensitive potassium channels found in nature, we developed a fluorinated amphiphilic cyclophane composed of fluorinated rigid aromatic units connected via flexible hydrophilic octa(ethylene glycol) chains. Microscopic and emission spectroscopic studies revealed that the cyclophane could be incorporated into the hydrophobic layer of the lipid bilayer membranes and self-assembled to form a supramolecular transmembrane ion channel. Current recording measurements using cyclophane-containing planer lipid bilayer membranes successfully demonstrated an efficient transmembrane ion transport. We also demonstrated that the ion transport property was sensitive to the mechanical forces applied to the membranes. In addition, ion transport assays using pH-sensitive fluorescence dye revealed that the supramolecular channel possesses potassium ion selectivity. We also performed all-atom hybrid quantum-mechanical/molecular mechanical simulations to assess the channel structures at atomic resolution and the mechanism of selective potassium ion transport. This research demonstrated the first example of a synthetic mechanosensitive potassium channel, which would open a new door to sensing and manipulating biologically important processes and purification of key materials in industries.

    Biological membranes play pivotal roles in the cellular activities. Transmembrane proteins are the central molecules that conduct membrane-mediated biochemical functions such as signal transduction and substance transportation. Not only the molecular functions but also the supramolecular properties of the transmembrane proteins such as self-assembly, delocalization, orientation and signal response are essential for controlling cellular activities. Here we report anisotropic ligand responses of a synthetic multipass transmembrane ion channel. An unsymmetrical molecular structure allows for oriented insertion of the synthetic amphiphile to a bilayer by addition to a pre-formed membrane. Complexation with a ligand prompts ion transportation by forming a supramolecular channel, and removal of the ligand deactivates the transportation function. Biomimetic regulation of the synthetic channel by agonistic and antagonistic ligands is also demonstrated not only in an artificial membrane but also in a biological membrane of a living cell.

    Methods for stabilizing G-quadruplex formation is a promising therapeutic approach for cancer treatment and other biomedical applications because stable G-quadruplexes efficiently inhibit biological reactions. Oligo and polyethylene glycols are promising biocompatible compounds, and we have shown that linear oligoethylene glycols can stabilize G-quadruplexes. Here, we developed a new modified deoxythymine with dibranched or tribranched tetraethylene glycol (TEG) and incorporated these TEG-modified deoxythymines into a loop region that forms an antiparallel G-quadruplex. We analyzed the stability of the modified G-quadruplexes, and the results showed that the tribranched TEG destabilized G-quadruplexes through entropic contributions, likely through steric hindrance. Interestingly, the dibranched TEG modification increased G-quadruplex stability relative to the unmodified DNA structures due to favorable enthalpic contributions. Molecular dynamics calculations suggested that dibranched TEG interacts with the G-quadruplex through hydrogen bonding and CH-π interactions. Moreover, these branched TEG-modified deoxythymine protected the DNA oligonucleotides from degradation by various nucleases in human serum. By taking advantage of the unique interactions between DNA and branched TEG, advanced DNA materials can be developed that affect the regulation of DNA structure.

    Two-dimensional crystalline arrays of periodic mesoporous nanostructures, consisting of alpha/beta-tubulin ring-shaped oligomers in the double-layered architecture in an apolar arrangement are successfully prepared with PEM-G buffer containing Arginine nonamers and observed by electron microscopy. The ring-shaped alpha/beta-tubulin assemblies are conformations related to a protofilament, although protofilaments are usually highly constrained in a straight conformation in microtubules. The two-dimensional crystalline arrays appear to have the structure of a square lattice with the layer group P4, the unit cell dimensions of a = b = 36.9 nm and gamma = 90 degrees . The isolated torus-like shaped projections of a pseudo-repeat structural unit are analysed with the method for single particle reconstruction. The average values of outer- and inner-diameters for the torus-like shapes are 49.0 +/- 1.0, and 25.4 +/- 1.1 nm, respectively. The thickness of the peripheral masses consisting of two concentric sub-rings is 11.8 +/- 1.0 nm, where alpha/beta-tubulin heterodimers appear to reside alternately. Taking the average sizes of the rings and the crystallographic unit cell dimensions into consideration, the discussion is focused on the most probable arrangement of the alpha/beta-tubulin rings in the two-dimensional crystalline arrays.

    本研究領域では,外部エネルギーを受け取ることで機械的な構造変化を起こし,これを利用して別の形のエネルギーへと変換する分子装置を,「発動分子(molecular engine)」と名付け,これを構築するための基礎学理を築くことを目的として研究を推進してきた。これを実現するため,これまで異分野として独自に活動してきた合成化学,分子生物学,生物物理学,ソフトマター物理学,計測科学等の専門家が連携して叡智を結集することで,ナノスケールの分子素子を組み上げ,さらにそれらをミクロスケールに組織化することにより,超高効率エネルギー変換システムの構築を目指している。このような,異分野融合研究を積極的に推し進めるため,これまでに領域内部での研究連携を積極的に推進するともに,対外的にも,化学,生物,物理系の関係学会で積極的に共催シンポジウムを開催し,発動分子科学の概念の普及に努めてきた。その結果として,積極的に分野融合研究を推し進める中で,当初の期待を超える成果をあげることができた。これをふまえ,一つの融合分野として発動分子科学のコンセプトとその学理をしっかりと根付かせ,さらに多くの分野の研究者の参入をうながしつつ,継続的に研究を発展させる基盤を作ることを目的に,本領域の成果とりまとめの報告会と将来展望を議論するシンポジウムを対面形式で開催した。また,領域期間中の研究成果ならびに種々の研究活動をとりまとめた報告者を作成した。

    Based on the structured PEGs consisting of monodisperse short oligoethylene glycols, which suppress thermal protein aggregation, we planned to introduce ligand units for organometallic catalysts in the molecular skeleton. Indeed, we have succeeded in developing a systematic method for the systematic construction of structured PEG molecules, and also in synthesizing ligand molecules bearing imidazolinium moieties in the molecular skeleton. The ligand molecule was serendipitously found to act as an anion transporter across the lipid bilayer membranes, where interaction between the cationic C-H and anion was suggested to play an essential role for the transport capability . Also, we got results suggesting that the ligand molecules can be used for the synthesis of the desired organometallic catalysts.

    (1)交互両親媒性マルチブロック分子:前年度に引き続き,疎水部に双極子モーメントが生じるような非対称構造を有する分子について詳細な検討を行い,二分子膜中での方向性制御に成功するとともに,この分子が電位を始めとする複数の外部刺激に対し応答性を有することを見いだした。また,疎水部にカチオン性基を導入した分子を設計し,これがアニオン輸送能を有することを見いだした。これらの分子の二分子膜中での挙動について,C02-1班の池口グループとの共同研究により,計算化学的解析を行った。
    (2)気水界面にある両親媒性分子の分子構造・運動モードによる力学的刺激に対する運動性の変化を調べた。羽ばたき型と回転型のそれぞれの運動モードを有し,自身の運動の静動を蛍光強度の変化や蛍光シフトにより検出できる両親媒性のクロモフォアを用い,力学刺激中の蛍光変化を調べた結果,分子構造・運動モードにより,分子運動への力学エネルギーの影響が大きく異なることが分かった。
    (3)前年度に引き続き,GFPおよびBCAIIとオリゴエチレングルコール鎖のハイブリッド型分子の構築を検討し,種々の長さのオリゴエチレン鎖を導入したハイブリッド型分子を得ることに成功した。
    (4)温度応答性部位として,オリゴエチレングリコールを導入した両親媒性分子を合成し,その刺激応答性と分子集合体形成挙動について検討した。
    (5)螺旋構造を有するプロペラ型ルテニウム錯体を合成し,金属基板上でSTM探針による電子注入/電場印加を施すことで,単一方向の単分子回転運動を誘起させることに成功した。さらに,金(111)表面上に隣接して配置された2つのプロペラ型ルテニウム錯体に対し,相互に噛み合ながら連動した歯車運動を誘起させることに成功した。また,様々な構造を有する分子ギアや,ポルフィリン骨格を有する9種類の双極型ナノカーを新規に設計・合成した。

  • 熱応答性メカニカル結晶の合理的設計と機能スイッチ

    これまで熱メカニカル応答を示す単結晶を与えた分子をもとに,その分子構造を単純化した大環状両親媒性分子,para-1, meta-1を設計・合成し、その熱応答挙動を調べた。まずpara-1については,昇温,降温のいずれの過程においても,単一の相転移を示すことが分かった。さらに詳細な検討の結果,para-2は結晶相とネマチック液晶相との間での熱相転移を起こし,比較的単純な熱応答性を示すことがわかった。また,X線結晶構造解析により分子のコンホメーションを調べたところ,二つの芳香環部は分子内でほぼ直交した位置関係にあり,熱メカニカル機能を示した化合物とは異なるコンホメーションをとっていることがわかった。一方,meta-2については,等方相の状態から得られる球晶を加熱すると,99 ℃付近で発熱的に相転移することが分かった。さらに加熱を続けたところ,吸熱的に結晶相からネマチック相へ相転移することが分かった。さらに加熱を続けたところ,181℃において等方相へと相転移した。さらに高温側の結晶相を冷却すると,そのまま構造が保持されるというヒステリシス的な相転移挙動を示すことがわかった。これらの結果から,熱メカニカル応答を示す分子構造としては,単分散オリゴエチレングリコールを主骨格に含む大環状構造であることに加え,ある程度対称性の低いものの方が適していることが示唆された。今後の分子設計指針となる知見を得ることができた。

    This organizing group was engaged in providing opportunities to facilitate exchange and cooperation for the researchers of this project. For this purpose, we held the formal meeting twice a year in summer and winter season. Alternately, we supported the meetings by members with free will. In order to spread our achievements and promote the research cooperation outward, we also held many symposiums in conferences including international meetings held in Taipei and Hawaii. In addition, we held retreat style meetings with supporting companies (20 manufacturers) to discuss future industry-academia collaboration, and also established the Bionanophotonics Consortium as a venue for promotion of researches and industry-academia collaboration. Furthermore, we held a training course for young researchers over 2 weeks in every summer.

    We developed a wide variety of tools to visualize physiological events caused by small number of biomolecules, and also to manipulate molecular number inside cells with light. Included are photo-switchable fluorescent proteins, fluorescent/bioluminescent biosensor proteins, photosensitizer proteins, caged amino acids, ligand-responsive ion channel, microscope with a device for patterned illumination and cavity-reflection-enhanced absorption microscope. We supported researches in other groups by applying these technologies. Moreover, with the developed tools we approached the molecular mechanism of chemotaxis in D. discoidium, and discovered biomolecules that can function at very low concentrations (several tens molecules/um^2). We also found that very small population of cells among thousands of cell have a predominant role in self-organizing aggregation pattern formation.

    これまでに、フォトクロミック部位としてアゾベンゼンを導入したジイミン型配位子を設計し、対応するPd(II)錯体を調整して、イソプロピリデンジアリルマロネートをモノマーとした重合挙動を検討してきた。その結果、アゾベンゼン型配位子では、配位子そのものの光応答性は良好であったものの、錯体体の光反応性が低く、in situでの異性化反応は困難であることが分かった。また、得られたポリマーはこれまで報告例のないジシンジオタクティック型の配列を有しており、有機溶媒と特異なゲル化挙動を示すことが分かった。これはジシンジオタクティック型ポリマーの構造が主鎖とほぼ垂直方向に置換基が出ているため、歯車がかみ合うような形で効率的にファンデルワールス相互作用を起こしているためではないかと考えられる。また、光反応性が低い理由としては、パラジウム錯体が共存するため、MLCTによる消光が起きていることが考えられる。そこで今回、新たにアゾベンゼンに代わりジアリールエテン部位を導入したジイミン型環状配位子(open-2,closed-3)を設計した。アゾベンゼンと比較して、ジチエニルエテンの異性化光反応は高速で起こるため、MLCTによる消光が起きにくいことを期待した。実際、種々検討を行った結果、イソプロピルアニリンおよびチオフェンを原料としておよそ18ステップを経て、目的とする環状フォトクロミック配位子を合成することに成功した。この配位子でもアゾベンゼン型の配位子と同様に、パラジウム錯体が得られることが分かった。

    GroEL, originating from E.coli, is a tubular protein assembly consisting of fourteen subunits (57 kDa). Each seven subunits from a ring, which is stacked to form a double-decker architecture. This cylindrical assembly possesses a cavity with diameter of 4.5 nm, hight of 14.7 nm, and a wall thickness of 4.6 nm. Essentially, GroEL works as a molecular chaperon assisting folding of denatured and newly synthesized proteins by taking them into its cylindrical cavity. This process usually requires not only ATP as a fuel but also cochaperon GroES. In the absence of GroES, GroEL only traps the unfolded proteins, and simply release them without refolding by addition of ATP. It has been already reported that such guest trapping-releasing property of GroEL could be applied for manipulation of semiconductor nanoparticles.
    Semibiological molecular machine with an implemented "AND" logic gate was developed with engineered chaparonin GroEL, which was capable of controlling the folding process of protein in response to ATP and light as input stimuli. The molecular design made use of a genetically engineered chaperonin GroEL bearing, at the both entrance parts of its cylindrical cavity, cystein residues, which were functionalized by an azobenzene derivative to construct photoresponsive mechanical gates (azo-GraEL). This engineered chaperonin trapped denatured green fluorescent protein (GFPdenat) and prohibited its refolding. However, when hosting azo-GroEL detected ATP (input stimulus) and UV light (input stimulus 2) at the same time, it quickly release GFPdenat to allow its refolding. In contrast, reception of either the input stimulus 1 or 2 resulted in only very slow or no substantial refolding of GFPdenat. Implementation of such "AND" logic gate mechanically drive biomolecular systems is an important step toward the development of secured drug deliver systems.

    The mutant protein of GroEL, which has a histidine-hexamer in each subunit was expressed. The histidine-hexamer was introduce at the C-termini of the subunit, which located at the central cavity of GroEL. It was expected that metal ions which can coordinate to histidine, could be accumulated in the central cavity of GroEL.
    The mutant GroEL(His-GroEL)ws not adsorbed on the affinity-column which selectively binds to histidine-hexamer. This result indicate that the histidine-hexamer in each subunit is located at the central cavity of GroEL, which is surrounded by the protein envelope, and protected it from the external environment.
    His-GroEL could incorporate copper(II) ions. Is was estimated that approximately 10 copper ions could be introduced in His-GroEL. Since intact GroEL could take in only one copper ion, it was considered that the copper ions in His-GroEL coordinated to the histidine-hexamer at the center of the cavity. The His-GroEL/copper(II) complex showed catalytic activity to the oxidation of ascorbic acid. This is the first example of GroEL derivative which showed catalytic activity to the organic reaction.

    We have recently reported that the probability for conglomerate formation is as high as 50% in the crystallizations of racemic acid and amine combinations, for which efficient enantioseparation is achieved by the diastereomeric salt method. In order to confirm the generality of the phenomenon, we tried to extend the crystallization to various kinds of racemic acid and amine combinations. However, only a few racemic and enantiopure forms of acids and amines, which have been resolved with high efficiency, were found, despite of heavy bibliographic search. Therefore, novel resolving agents suitable for the present study were developed prior to the examination. Six kinds of novel acidic resolving agents, which have a naphthalene and/or phosphonothioic skeleton, and four kinds of novel basic resolving agents, which have a benzindanylene and/or bishydroxy skeleton, were designed and synthesized for the present study.
    Using various kinds of resolving agents, which were reported in literatures and developed in the present study, crystallizations of racemic acid and amine combinations were carried out in order to analyze the probability of the formation of conglomerate. As a result, we found that the probability was also about 50% for a wide variety of the combination, as we have reported. Furthermore, it was clarified that the determination of conglomerate could be carried out not only by X-ray crystallographic analysis but also by IR spectral and melting point analyzes of a single crystal and powdery micro crystals, which were obtained in the crystallization of a racemic acid and amine combination.

    分割剤の芳香環、水酸基およびアミノ基の相対的な位置関係が、結晶構造および分割能に与える影響について検討することを目的として、トランス-1-アミノ-2-インダノ-ル(1)およびトランス-2-アミノ-1-インダノ-ル(2)を用いた2-アリ-ルアルカン酸の光学分割について検討を行った。その結果、1は芳香環にベンゼン環を含む酸に対してはほとんど分割能を示さなかったが、ナフタレン環を含む酸に対し比較的高い分割能を有していた。この場合、難溶性塩結晶中では、1のアミノ基、水酸基と酸のカルボキシレート基により強固なカラム状の水素結合ネットワークが形成されていた。さらに、カルボン酸のナフタレン環間に働くCH・・・π相互作用が難溶性塩を安定化させる上で重要な役割を果たしていることが示唆された。一方、2は2-アリールアルカン酸のうちアルファ位の置換基がメチル基のものに対し比較的高い分割能を有していた。この場合、難溶性塩結晶中では共通して、2のアミノ基と酸のカルボキシレート基により強固なカラム状の水素結合ネットワークが形成されていた。さらに、結晶中には水分子が取り込まれ、2の水酸基、水分子、酸のカルボキシレート酸素の間に水素結合が形成されることにより、結果的に強固な平面状水素結合ネットワークが形成されていた。このように、分割剤の芳香環および水素結合性置換基の相対的位置関係が、晶出するジアステレオマー塩中で形成される水素結合ネットワークの形状に大きく影響し、結果的に分割成績に大きな影響を与えることがわかった。
