    Abstract

    Water molecules in the vicinity of polymers influence the behaviors of solvated polymeric materials. However, understanding the behavior of these vicinal water molecules is challenging. Using a multivariate curve resolution approach, we present a method for extracting the infrared absorption spectra of vicinal water of poly(N-isopropylacrylamide) (PNIPAAm). Our analysis successfully quantified vicinal water molecules, showing significantly higher hydration numbers in the hydrophilic state, providing insights into the role of vicinal water in the temperature-dependent affinity switching of PNIPAAm toward cells.

    Prof. George Whitesides’ pioneering contributions to the field of self-assembled monolayers (SAMs) have profoundly influenced biointerface science and beyond. This review explores the development of SAMs as highly organized molecular structures, focusing on their role in advancing surface science, biointerface research, and biomedical applications. Prof. Whitesides’ systematic investigations into the effects of SAMs’ terminal group chemistries on protein adsorption and cell behavior culminated in formulating “Whitesides’ Rules”, which provide essential guidelines for designing bioinert surfaces. These principles have driven innovations in anti-fouling coatings for medical devices, diagnostics, and other biotechnological applications. We also discuss the critical role of interfacial water in SAM bioinertness, with studies demonstrating its function as a physical barrier preventing protein and cell adhesion. Furthermore, this review highlights how data science and machine learning have expanded the scope of SAM research, enabling predictive models for bioinert surface design. Remarkably, Whitesides’ Rules have proven applicable not only to SAMs but also to polymer-brush films, illustrating their broad relevance. Prof. Whitesides’ work provides a framework for interdisciplinary advancements in material science, bioengineering, and beyond. The enduring legacy of his contributions continues to inspire innovative approaches to addressing challenges in biomedicine and biotechnology.

    Surface-enhanced Raman scattering (SERS) is widely recognized as a remarkably powerful analytical technique that enables trace-level detection of organic molecules on a metal surface in aqueous systems with negligible spectral interference of water. This insensitivity of SERS to liquid water is violated in a restrictive manner under specific electrochemical conditions. However, the origin of such different SERS sensitivities to liquid water remains unclear. Here, we show that hydrogen-bond networks of water play a pivotal role in losing SERS enhancement for liquid water, and SERS detection of water requires local defects in the hydrogen-bond networks, which are formed around hydration shells of solute ions or on a polarized electrode surface. This work gives a new perspective on in situ SERS investigations in aqueous systems, including electrochemical and biological reactions.

    Proteins in the crowded environment of human cells have often been studied regarding nonspecific interactions, misfolding, and aggregation, which may cause cellular malfunction and disease. Specifically, proteins with high abundance are more susceptible to these issues due to the law of mass action. Therefore, the surfaces of highly abundant cytoplasmic (HAC) proteins directly exposed to the environment can exhibit specific physicochemical, structural, and geometrical characteristics that reduce nonspecific interactions and adapt to the environment. However, the quantitative relationships between the overall surface descriptors still need clarification. Here, we used machine learning to identify HAC proteins using hydrophobicity, charge, roughness, secondary structures, and B-factor from the protein surfaces and quantified the contribution of each descriptor. First, several supervised learning algorithms were compared to solve binary classification problems for the surfaces of HAC and extracellular proteins. Then, logistic regression was used for the feature importance analysis of descriptors considering model performance (80.2% accuracy and 87.6% AUC) and interpretability. The HAC proteins showed positive correlations with negatively and positively charged areas but negative correlations with hydrophobicity, the B-factor, the proportion of beta structures, roughness, and the proportion of disordered regions. Finally, the details of each descriptor could be explained concerning adaptative surface strategies of HAC proteins to regulate nonspecific interactions, protein folding, flexibility, stability, and adsorption. This study presented a novel approach using various surface descriptors to identify HAC proteins and provided quantitative design rules for the surfaces well-suited to human cellular crowded environments.

    The effects of solution concentration and pH on the formation and surface structure of 2-pyrimidinethiolate (2PymS) self-assembled monolayers (SAMs) on Au(111) via the adsorption of 2,2'-dipyrimidyl disulfide (DPymDS) were examined using scanning tunneling microscopy (STM) and X-ray photoelectron spectroscopy (XPS). STM observations revealed that the formation and structural order of 2PymS SAMs were markedly influenced by the solution concentration and pH. 2PymS SAMs formed in a 0.01 mM ethanol solution were mainly composed of a more uniform and ordered phase compared with those formed in 0.001 mM or 1 mM solutions. SAMs formed in a 0.01 mM solution at pH 2 were composed of a fully disordered phase with many irregular and bright aggregates, whereas SAMs formed at pH 7 had small ordered domains and many bright islands. As the solution pH increased from pH 7 to pH 12, the surface morphology of 2PymS SAMs remarkably changed from small ordered domains to large ordered domains, which can be described as a (4√2 × 3)R51° packing structure. XPS measurements clearly showed that the adsorption of DPymDS on Au(111) resulted in the formation of 2PymS (thiolate) SAMs via the cleavage of the disulfide (S-S) bond in DPymDS, and most N atoms in the pyrimidine rings existed in the deprotonated form. The results herein will provide a new insight into the molecular self-assembly behaviors and adsorption structures of DPymDS molecules on Au(111) depending on solution concentration and pH.

    Bacterial biofilms reduce the performance and efficiency of biomedical and industrial devices. The initial step in forming bacterial biofilms is the weak and reversible attachment of the bacterial cells onto the surface. This is followed by bond maturation and secretion of polymeric substances, which initiate irreversible biofilm formation, resulting in stable biofilms. This implies that understanding the initial reversible stage of the adhesion process is crucial to prevent bacterial biofilm formation. In this study, we analyzed the adhesion processes of E. coli on self-assembled monolayers (SAMs) with different terminal groups using optical microscopy and quartz crystal microbalance with energy dissipation (QCM-D) monitoring. We found that a considerable number of bacterial cells adhere to hydrophobic (methyl-terminated) and hydrophilic protein-adsorbing (amine- and carboxy-terminated) SAMs forming dense bacterial adlayers while attaching weakly to hydrophilic protein-resisting SAMs [oligo(ethylene glycol) (OEG) and sulfobetaine (SB)], forming sparse but dissipative bacterial adlayers. Moreover, we observed positive shifts in the resonant frequency for the hydrophilic protein-resisting SAMs at high overtone numbers, suggesting how bacterial cells cling to the surface using their appendages as explained by the coupled-resonator model. By exploiting the differences in the acoustic wave penetration depths at each overtone, we estimated the distance of the bacterial cell body from different surfaces. The estimated distances provide a possible explanation for why bacterial cells tend to attach firmly to some surfaces and weakly to others. This result is correlated to the strength of the bacterium-substratum bonds at the interface. Elucidating how the bacterial cells adhere to different surface chemistries can be a suitable guide in identifying surfaces with a more significant probability of contamination by bacterial biofilms and designing bacteria-resistant surfaces and coatings with excellent bacterial antifouling characteristics.

    Among many kinds of ionic liquids, some hydrated ionic liquids (Hy ILs) have shown an exceptional capability to stabilize protein molecules and maintain their structure and functions over a long period. However, the complex IL-water interaction among these protein-stabilizing Hy ILs has yet to be elucidated clearly. In this work, we investigate the origin of the compatibility of ionic liquid with proteins from the viewpoint of hydration structure. We systematically analyzed the hydrogen-bonding state of water molecules around ionic liquid using Fourier transform infrared absorption (FT-IR) spectroscopy. We found that the native hydrogen-bonding network of water remained relatively unperturbed in the protein-stabilizing ILs. We also observed that the protein-stabilizing ILs have a strong electric field interaction with the surrounding water molecules and this water-IL interaction did not disrupt the water-water hydrogen-bonding interaction. On the other hand, protein-denaturing ILs perturb the hydrogen-bonding network of the water molecules to a greater extent. Furthermore, the protein-denaturing ILs were found to have a weak electric field effect on the water molecules. We speculate that the direct hydrogen bonding of the ILs with water molecules and the strong electric field of the ions lasting several hydration shells while maintaining the relatively unperturbed hydrogen-bonding network of the water molecules play an essential role in protein stabilization.

STM imaging clearly revealed that the formation and structure of C8Se SAMs were markedly influenced by the polarity of solvent. C8Se SAMs formed in octane were composed of liquid-like disordered phase. In contrast, C8Se SAMs formed in DMF had ordered domains but not a uniform surface, whereas C8Se SAMs formed in ethanol had uniform surface and highly ordered domains with a (2 × 2 √13) structure. It was found that the structural quality of C8Se SAMs increased with increasing solvent polarity in the order of ethanol > DMF > octane. CV measurements also showed that blocking efficiency of C8Se SAMs for electrode reaction increased with increasing the structural quality of SAMs.

    Displacement processes of pre-adsorbed 1-admanetanethiol (ADT) self-assembled monolayers (SAMs) on Au(111) by 1-hexanethiol (HT) at room temperature were investigated by scanning tunneling microscopy (STM) and cyclic voltammetry (CV). Molecular-scale STM imaging clearly revealed that phase transitions from the (7 × 7) phase for ADT SAMs to the c(4 × 2) phase for HT SAMs via intermediate phase including bright aggregated islands and disordered phase. Moreover, it was found that ADT SAMs were completely displaced by HT molecules with a short hexyl chain within an hour. The CV measurements showed that cathodic peaks for SAM-modified Au(111) electrodes as a function of displacement time were varied with the structural change of displaced SAMs. Our results provide new insight into understanding the displacement processes of ADT SAMs on Au(111) by HT.

    Displacement processes of pre-covered cyclohexanethiol (CHT) self-assembled monolayers (SAMs) by 4-fluorobenzenethiol (4-FBT) on Au(111) were examined as a function of displacement time by scanning tunneling microscopy (STM) and water static contact angle (CA) measurements. STM imaging revealed that the adsorption of 4-FBT on Au(111) in a 1 mM ethanol solution at room temperature for 24 h generated disordered SAMs, whereas well-ordered 4-FBT SAMs with a (4√6 × √3)R5° packing structure were formed over the entire Au(111) surfaces via the displacement of pre-covered CHT SAMs by 4-FBT molecules. The CA measurements also showed that CA values increase with increasing displacement time, reflecting that the displacement reaction took place and the resulting SAMs had greater hydrophobicity compared with CHT SAMs. In this study, we found that the displacement technique using CHT SAMs as a molecular template is very useful in obtaining 4-FBT SAMs with a high degree of structural order and large ordered domains.

    Fluorescence intermittency (blinking) of semiconductor nanocrystals (NCs) is interpreted in terms of single photon-counting at high temporal resolution of tens of kiloframes per second (kfps) by fast imaging on ZnS overcoated CdSe (CdSe/ZnS) NCs. We report herein a characterization method based on the threshold resulting from a double exponential distribution as a function of the photon interval to discriminate between "on" (bright) and "off" (dark) states. Histograms of both the resolved "on" and "off" lengths show that they obey single Poisson distributions with their duration constants, contrary to the conventional power-law distributions. We suggest that this characterization gives us more potential power to elucidate blinking kinetics of single CdSe/ZnS NCs on their physicochemical surroundings. [DOI: 10.1380/ejssnt.2009.701]

    We studied the adsorption state of dimethyl disulfide (DMDS), methylthiolate (MeS), ethylthiolate (EtS), and butylthiolate (BuS) molecules on Au(111) surfaces by means of the density functional theory (DFT) within a generalized gradient approximation (GGA). It turns out that the MeS adsorption is more stable than the DMDS adsorption and that the most stable adsorption site for MeS is the bridge site slightly off-centered towards the fcc-hollow site with its S-C bond tilted from the surface normal by 53o. The fcc-hollow site adsorption is less stable than that of the bridge configuration. The bridge configuration excellently reproduces experimental HREELS as well as core level shift results. The energy difference between the bridge and the fcc-hollow configurations depends on the coverage, indicating that there is a rather strong adsorbate-adsorbate interaction, while its dependence on the alkyl chain length is small. Vacancy formation upon alkanethiolate adsorption on Au(111) is suggested from our GGA calculations.

    Molecular-level study of bioinert mechanism of self-assembled monolayer of oligo(ethylene glycol)-terminated alkanethiolates (EG3-OMe SAM) is demanded for design of bioinert surfaces. We present systematic analyses of cell adhesion, protein adsorption, surface force, and vibrational spectroscopy employing Au-supported (low packing density) and Ag-supported EG3-OMe SAM (high packing density). Our results showed that molecular packing density correlates with behavior of interfacial water and that interfacial water plays the role as a physical barrier in bioinertness of Au-supported EG3-OMe SAM.

    We investigated the substrate-dependence of bioinertness of self-assembled monolayers of methoxy-tri (ethylene glycol)-terminated alkanethiol (EG3-OMe SAMs). Our surface force measurements revealed that strong water-induced repulsion operated between bioinert Au-supported EG3-OMe SAM. In contrast, there was no such repulsion observed for a bio-adhering Ag-supported EG3-OMe SAM. Surface-enhanced infrared absorption spectra showed that state of hydrogen bondings between interfacial water molecules near the EG3-OMe SAMs are different depending on the substrates. These results clearly indicate that interfacial water plays a key role in the bioinertness of the SAMs.

    The interaction between ferritin and solid substrates was directly measured with an atomic force microscope (AFM). Our interest was focused on the effect of the modification of the N-terminal domains of the ferritin molecules on the long- and short-range interactions. Based on the results of AFM, we report the factors to determine the ferritin-substrate interactions as well as the mechanism underlying the specificity of Ti-binding peptide.

    本年度は、①細菌内部と表面のSEM観察のための電子顕微鏡の開発と②細菌表面観察技術の向上、③細菌内金属標識のための標識技術に取り組んだ。

    ①細菌内部と表面のSEM観察のための電子顕微鏡の開発:細菌内部と表面を同時にSEM観察するためには、二つのSEMを一つに実装する必要がある。一つは従来のSEM同様に電子線透過膜越しに細菌表面観察を行うためのSEM、もう一つは細菌自体にナノスーツ膜を形成し細菌内部観察を行うためのSEMである。そこで、従来使用しているSEMに対し、下方からのSEM観察を可能とするため、電子銃と電子レンズ、反射電子検出器を新たに実装した。これにより、下方からのSEM観察が可能となり、細菌内部と表面の同時観察が可能となる。
    ②細菌表面の観察技術:従来の細菌表面のSEM観察技術は、細菌の電子線透過膜までの輸送や電子線透過膜の薄化が不十分であった。輸送技術として光ピンセットを用いた細菌輸送を行い、電子線透過膜への細菌の搬送を行った。電子線透過膜に付着すると光ピンセットで動かなくなったが、電子線透過膜に付着した大腸菌が観察できた。電子線透過膜はこれまで10 nm厚が最薄であったが、3 nm厚でも破らずに作成することができた。
    ③細菌内金属標識のための標識技術:細菌内部をナノスーツ膜越しに観察する際、内部は軽元素の構造が数多く存在し観察が困難になる。そこで、内部の構造を金属標識する必要がある。そこで、液中の金属標識技術として、帯電した金ナノ粒子を付着させ、それを核に無電界めっきする手法を試みた。試しに寒天に未処理と無電界めっきしたものにSEMの電子線を照射したときのダメージを比較したところ、大幅な低減が見られた。電子線によるダメージを軽減できたことから、寒天を無電界めっきできたと考える。

    本研究課題においては、モデル有機物表面である金ーチオール系の自己組織化単分子膜(
    Self-assembled monolayers: SAMs)の近傍の水分子の振る舞いの解析のため原子間力顕微鏡(Atomic force microscopy: AFM)、X線発光分光法(X-ray photoemission spectroscopy)を用いた解析を行った。その結果、抗付着性(抗タンパク質吸着・抗細胞接着特性)を持つ単分子膜近傍には、バルクの水とは異なり、タンパク質あるいは細胞の接近を防ぐ様な界面の水分子の障壁があることを報告した。またこの水分子層の障壁は、抗付着性SAMの親水性・疎水性に関わらず存在することが明らかとなり、界面の水分子の振る舞いと抗付着性の関係性が明らかとなった。
    また、本課題においては情報科学的手法(機械学習・多変量解析)を用いてSAMを構成する分子の化学構造から水への濡れ性、タンパク質(フィブリノーゲン)の吸着量を予測するアルゴリズムの構築を行った。この成果は情報科学を用いたバイオマテリアル設計の先駆的成果として、新聞、WEBメディアなどでも紹介された。

    当該年度では自作の原子間力顕微鏡と高速オシロスコープを複合し、1nm/秒程度の極端に遅い速度で分子間の位置を変化させ、分子間相互作用を高速サンプリングする手法を開発した。ストレプトアビジン-ビオチン分子間の相互作用を10 pN以下の応力分解能、500ナノ秒の時間分解能での解析に成功した。これにより、従来の解析手法では、時間分解能の制約から解析不可能であった、結合形成の過渡状態・非特異的相互作用などによる複数の準安定状態の存在を明らかにし、カンチレバーの位置、変位から結合ポテンシャル地形の全体像を得ることを実現した。さらに時間分解能を向上させ、100ナノ秒の時間分解能で結合力のダイナミクスを計測した。

    While increase of drug resistive bacteria is one of big concerns of humans, development of new treatments for the drug resistive bacteria have not been well developed. From the points of inorganic elemental view, which are vital for bacterial culture but are not strongly focused in biology field, we developed in-liquid electron microscopy of bacteria at high resolution. A super thin electron transparent membrane and transportation methods of bacteria in a microchannel were developed, resulting in high resolution visualization of bacteria in liquid. With this technology, we achieved the visualization of hundreads-nanometer structures in bacteria in liquid and viruses, and further analyze the elemental spectrums of bacteria.

    In this research, we succeeded in designing biomaterials that induce the desired biomolecule / cell response by machine learning using data in a database created based on past experimental data using information science techniques. In particular, aiming at high-precision design of molecules that compose monolayers, we also reported the methodology of material screening using neural networks after the machine learning.

    In this work, we investigated molecular processes at interfaces of biomaterials with proteins and cells. In particular, we conducted the following things. 1. we performed surface force measurements to investigate the interfacial behavior of water molecules and ions. 2. we analyzed the proteins accumulated from serum to biomaterials using MALDI ToF Mass spectroscopy. 3. we investigated correlation between chemical structure of biomaterials and protein- and cell-resistance. These findings obtained here is now applied to develop biosensors using lipid bilayers.

    Gamma-ray irradiation experiment modeled on the natural nuclear reactor geyser environment was carried out and possibilities of the synthesis of fundamental nucleotide precursors e.g. anhydrocytidine at the time of a chemical evolution were confirmed. 2-Aminooxazole and imidazole were also synthesized in the same reaction system.
    Possibilities for the formation of iron-sulfur clusters were confirmed through the interaction measurement of amino acid molecules on the iron-containing minerals. Furthermore molecular evolution of the aminoacyl-tRNA synthetase which promotes addition reactions of amino acid residues to tRNA was discussed. Fatty acid molecules were also synthesized inside the artificial lipid membrane vesicles, and a primitive protocell model was constructed.

    By understanding the molecular process at the interface between cell and artificial material, we aimed to elucidate the mechanism underlying bioinertness and biocompatibility of materials. We found that the water molecules at the interface with the structure and dynamics different from bulk water are playing an important role in the expression of the anti-protein adsorption property and the anti-cell adhesion property.

    The challenge of this research project is to achieve the transformation of cyanobacteria inside microscaled spaces into chloroplasts by environmental adaption. In order to achieve this project, we performed three things; (1) suppression of the growth and division of the cyanobacteria using a micro pillar array, (2) scale-up the micro pillar array, (3) detection of the fatty acid outside the cyanobacteria inside micro pillar array.
    (1) We designed and fabricated a PDMS micro pillar array, which has micro pillars with gaps of 2 micrometers. The cyanobacteria were trapped at the gaps, resulting in the suppression of the growth and division of the cyanobacteria. (2) We increased the number of the micro pillars of the micro pillar array to increase the possibilities of the trapped cyanobacteria. The yield of the scaled-up micro pillar array is extremely low. (3) For the detection of the released fatty acid from cyanobacteria, we could detect fatty acid using mass spectroscopy.

    We developed a promising method to control biomolecular reactions with the use of optical force originating from plasmonically-induced strong gradient electric field in the vicinity of metallic nanostrucutures. Optical forces generated between two metallic nanostructures were quantitatively and qualitatively characterized by our advanced atomic force microscopy (AFM) with high force sensitivity. The optical forces were significantly dependent on the incident laser wavelength, and size and shape of the metallic nanostructures. The strongly-enhanced optical forces enabled us to increase probability of biomolecular recognition by around 10 %. Finally, as an alternative to the plasmonic structures, dielectric nanostructures with high-refractive index were developed in order to suppress laser-induced heat generation toward non-invasive biomolecular analysis.

    The aim of this work is to investigate molecular processes occurring between living cells and artificial materials by surface-enhanced Raman scattering. Through this project, we develop the optical system and metallic substrates for surface-enhanced Raman scattering. We succeeded in acquiring the Raman spectra of extra-cellular matrix.
    In addition, we developed a method to identify proteins constituting extra-cellular matrix by using MALDI ToF Mass spectroscopy. In this method, all processes can be done on the substrate, different from the conventional sample preparations.

    Chemical composition analysis by scanning probe microscopy (SPM) in water is a method whose introduction has been long-awaited. Here we propose a simple method for performing chemical composition analyses of solid surfaces in water using atomic force microscopes (AFM) with probes functionalized with peptides targeting inorganic materials. In this work, bicompositional surfaces of gold and titanium oxide were scanned with AFM probes modified with the titanium-binding peptide (TBP). We found that surface chemical composition clearly appeared as contrasts in the mapping images of adhesion forces with nanometer-scale resolutions. We further discuss appropriate designs of the AFM probes and appropriate imaging conditions for the chemical composition analysis based on the results of force measurements of the single TBP-titanium bond.

    本研究を通じて最も血液適合性に優れている高分子といわれるPMEA(poly(2-methoxyethyl acrylate))の血液適合性及び抗たんぱく質吸着のメカニズムを走査型原子間力顕微鏡(AFM: Atomic force Microscopy)を用いてPMEAと生体分子間の相互作用を直接的に計測することによって明らかにした。我々の結果はPMEAの血液適合性は界面に存在するイオンによる静電気的な相互作用に由来するのではなく、界面に存在するバルクの水よりも動きが遅い水分子の層によるものであるということが明らかになった。
    さらに我々は界面水分子によって引き起こされる相互作用を分子スケールで測定するために、PMEA表面よりも水-基板表面の界面が明確であり、同様に抗タンパク質吸着特性を示す、オリゴエチレングリコール末端基を持つアルカンチオール自己組織化膜(OEG-SAM)を用いて相互作用の測定を行った。その結果OEG-SAM近傍には2-3nmの厚さで安定して存在する水分子の層が確認された。本発見は抗タンパク質吸着特性に界面水分子の構造、ダイナミクスが深く関係していると言うことを直接的に示した初めての例であり、今後生体適合性材料を設計する上で非常に有用な指針を与えることが期待される。
