    Proteins function not only through intramolecular folding and intermolecular complex formation but also through phase transitions driven by intermolecular interactions. Such phases, including liquid-like condensates, amorphous aggregates (AAs), and amyloid fibrils, are linked to distinct biological functions and pathologies. Although the transition from liquid-like condensates to amyloids has been extensively studied, the kinetic relationships between amyloids and other metastable solid states under cell-sized confinement remain unclear, which may hinder the establishment of effective therapeutic strategies. This knowledge gap arises because bulk-scale experiments inevitably lead to the conversion of metastable phases into the most stable phase. We developed a droplet-based microfluidic system that quantifies amyloid nucleation and metastable AA formation. Using the yeast prion protein Sup35, we found that condensates convert into both amyloids and AAs and that AA formation imposes a kinetic barrier that suppresses amyloid formation in a size-dependent manner at the micrometer scale, highlighting the importance of size effects in condensate-to-amyloid transitions. Furthermore, we demonstrated that the well-known amyloid inhibitor (-)-epigallocatechin-3-gallate paradoxically promoted amyloid formation at low concentrations by modulating the AA and amyloid nucleation kinetics. This phenomenon cannot, in principle, be observed in bulk-scale experiments and became apparent only under micrometer-scale confinement in the present system. These findings provide fundamental insights into protein phase transitions in cellular environments and may guide the development of novel therapeutic strategies targeting the metastable aggregates of amyloidogenic proteins.

    Liquid liquid phase separation (LLPS) of intrinsically disordered proteins is highly sensitive to environmental conditions, yet the molecular basis of sharp temperature responsiveness remains poorly understood. Here, we investigate a sequence encoded mechanism underlying the pronounced temperature sensitivity of phase separation using Sup35NM, the intrinsically disordered domain of the yeast prion Sup35. We show that a tyrosine rich local structural region within this domain encodes strong temperature responsiveness of droplet formation. Mutational analyses reveal that tyrosine residues mediate both intramolecular interactions that stabilize local structure and intermolecular interactions required for LLPS. Substitution of the tyrosine residues with alanine disrupts local structure and weakens intermolecular interactions, thereby diminishing temperature sensitivity. In contrast, substitution with phenylalanine promotes rapid droplet gelation, abolishes internal fluidity, suppresses amyloid formation, and confers resistance to temperature induced dissolution. Based on these findings, we propose a molecular model in which finely tuned, moderately weak aromatic interactions among tyrosines enable reversible local compaction that is sensitive to temperature, thereby generating a sharp phase transition. These results suggest that amino acid sequences encode not only phase separation propensity but also the sensitivity of condensates to environmental perturbations, providing a framework for understanding how intrinsically disordered proteins act as molecular sensors of cellular conditions.

While the transition from liquid-like condensates to amyloids has been extensively studied, the kinetics involving other metastable solid states remain unclear, as bulk-scale experiments inevitably lead to the conversion of metastable phases into the most stable phase. We developed a droplet-based microfluidic system to control condensate size and isolate them for long-term observation, enabling continuous monitoring of both stable amyloids and metastable amorphous aggregates (AAs). Using the yeast prion protein Sup35 as a model, we found that condensates convert into both amyloids and AAs in a competitive manner, and that at the micrometer scale, which is typical scale for condensates in vivo, AA formation sup-presses amyloid formation. We further demonstrated that (−)-epigallocatechin-3-gallate (EGCG), a well-known amyloid formation inhibitor, unexpectedly promoted amyloid formation at low concentrations in small condensates by altering the relative kinetics of AA and amyloid formation. These findings provide fundamental insights into protein phase transitions in vivo and may inform novel therapeutic strategies targeting amyloidogenic proteins.

    Amyloid fibril formation is involved in various human diseases, such as amyotrophic lateral sclerosis and Parkinson’s disease. Many amyloidogenic proteins undergo liquid–liquid phase separation (LLPS), forming liquid-like droplets of condensed proteins. Although these droplets represent potential amyloid nucleation sites, the kinetics of amyloid nucleation in droplets is poorly understood owing to the lack of quantitative analytical methods. This study aimed to develop a measurement method for the determination of amyloid droplet nucleation rate based on image analysis. Here, the prion determinant domain of the yeast prion protein Sup35 (Sup35NM), which is known as a model protein of prion diseases, was used for demonstration. Droplets (1–20 µm in size) of Sup35NM were fixed in agarose gels, and amyloid nucleation in each droplet was counted via confocal microscopy. From the comparison of the amyloid nucleation rates in the droplets and aqueous solutions, we found a critical concentration (C*) of Sup35NM: amyloid nucleation is suppressed by LLPS above C*, whereas it is enhanced below C*. These results highlight that droplet formation can suppress amyloid nucleation, contrary to current hypotheses in which the amyloid nucleation is enhanced by droplet formation. The proposed quantitative measurement method can provide accurate assessment of the role of LLPS for amyloidosis-related proteins from pathological perspectives.

    Amyloid fibrils are supramolecular protein assemblies represented by a cross-β structure and fibrous morphology, whose structural architecture has been previously investigated. While amyloid fibrils are basically a main-chain-dominated structure consisting of a backbone of hydrogen bonds, side-chain interactions also play an important role in determining their detailed structures and physicochemical properties. In amyloid fibrils comprising short peptide segments, a steric zipper where a pair of β-sheets with side chains interdigitate tightly is found as a fundamental motif. In amyloid fibrils comprising longer polypeptides, each polypeptide chain folds into a planar structure composed of several β-strands linked by turns or loops, and the steric zippers are formed locally to stabilize the structure. Multiple segments capable of forming steric zippers are contained within a single protein molecule in many cases, and polymorphism appears as a result of the diverse regions and counterparts of the steric zippers. Furthermore, the β-solenoid structure, where the polypeptide chain folds in a solenoid shape with side chains packed inside, is recognized as another important amyloid motif. While side-chain interactions are primarily achieved by non-polar residues in disease-related amyloid fibrils, the participation of hydrophilic and charged residues is prominent in functional amyloids, which often leads to spatiotemporally controlled fibrillation, high reversibility, and the formation of labile amyloids with kinked backbone topology. Achieving precise control of the side-chain interactions within amyloid structures will open up a new horizon for designing useful amyloid-based nanomaterials.

    Soluble prion proteins contingently encounter foreign prion aggregates, leading to cross-species prion transmission. However, how its efficiency is regulated by structural fluctuation of the host soluble prion protein remains unsolved. In the present study, through the use of two distantly related yeast prion Sup35 proteins, we found that a specific conformation of a short disordered segment governs interspecies prion transmissibility. Using a multidisciplinary approach including high-resolution NMR and molecular dynamics simulation, we identified critical residues within this segment that allow interspecies prion transmission in vitro and in vivo, by locally altering dynamics and conformation of soluble prion proteins. Remarkably, subtle conformational differences caused by a methylene group between asparagine and glutamine sufficed to change the short segment structure and substantially modulate the cross-seeding activity. Thus, our findings uncover how conformational dynamics of the short segment in the host prion protein impacts cross-species prion transmission. More broadly, our study provides mechanistic insights into cross-seeding between heterologous proteins.

    アミロイド線維の核形成は、アミロイドーシスの発症を決定づける重要な初期プロセスであると考えられる。本研究では、核が出現するまでにタンパク質分子がどのように集合し構造変化を経るのかを解明するために、核形成より先に生成する準安定なタンパク質集合構造(核前駆体)を捕らえ、構造特徴、生成プロセス、およびアミロイド核構造への転移の解析を行う。さらに核前駆体を生成するタンパク質が持つ構造やアミノ酸配列の特徴、さらに外部因子により与えられる影響を検討し、核前駆体が生成するために必要な条件や核前駆体が備えるべき構造的特徴を明らかにする。これらを通して疾病が発症する直前のタンパク質分子の動態を総合的に理解することを目的とする。
    初年度である令和2年度は、これまでの研究で核前駆体を見出すことのできているインスリンおよびインスリン由来ペプチド断片に加え、トランスサイレチン、タウタンパク質、Sup35などについて反応条件の探索を開始した。インスリンの核前駆体については、アミロイド線維に比べてβ構造が未発達なタンパク質集合体であることが確認されていたが、その生成過程を動的光散乱測定により追跡可能であることが分かり、解析を進めた。さらに、ヒト由来とウシ由来のインスリンは僅か3残基の違いにも関わらず、ウシインスリンでのみ核前駆体が確認されるという興味深い現象を見つけた。トランスサイレチンについては、ポリペプチド鎖を数十残基除去するとアミロイド線維形成が格段に起きやすくなることを見出した。タウタンパク質については、基本的なタンパク質の性質やアミロイド線維形成の解析を行い、核前駆体を探索するための準備を整えた。Sup35については、核前駆体になり得る構造状態として注目を集めている液液相分離状態について、詳細な特徴や形成機構の把握を進めた。

    細胞内液-液相分離によって形成される液滴は、細胞内の様々な反応の促進に貢献している。しかし、液滴形成で主体的に働く蛋白質の多くは、異常凝集を形成しやすいプリオンドメインと呼ばれる配列を持っており、疾患との関係が指摘されている。この研究では、酵母の翻訳終始因子のN末端天然変性領域Sup35NMを用い、そのプリオンドメインが、液-液相分離でどの様な役割を担っているのかを明らかにする事を目的としている。
    1年目の研究で、Sup35NM液-液相分離の高い温度感受性にはプリオンドメインの局所構造領域に多く存在するチロシン残基が重要である事を発見し、そのチロシンを他のアミノ酸に置換することで温度感受性が低下する事が示された。2年目はこの結果をさらに掘り下げ、分子機構の解明を試みた。その結果、局所構造領域のチロシン残基のアミノ酸置換による温度感受性の低下には全く異なる二種類の経路が存在する事が明らかとなった。一つ目は、局所構造が壊れ、広がった構造をとる事でSup35Nドメイン単独での液-液相分離能を失い、Sup35Mドメイン主導の相分離が起きる事で温度感受性が低下するという経路であり、チロシン残基の相互作用で局所構造が作られている事、及び局所構造が液滴形成時の分子間相互作用を担っている事が分かった。2つ目の経路は、導入されたアミノ酸同士の強い相互作用によって局所構造が安定化され、さらに局所構造を介した分子間相互作用も強固になる事で液滴のゲル化が促進され、熱安定性が上昇する事で温度感受性が低下するという経路であった。
    これらの結果から、適度に弱いチロシン残基同士の相互作用がSup35NMの局所構造を形成し、その構造が温度変化により変動する事で分子間相互作用の強度が変化し、液-液相分離の温度感受性が生まれるというモデルが考えられた。

    細胞内には、液-液相分離によって形成される液滴が無数に存在し、特定の生体分子が局所的に濃縮されている。液滴には多様な機能がある事が知られており、その制御メカニズムの解明は、今後の創薬に新たな展開をもたらす事が期待できる。しかし液滴形成の詳細な分子機構は未解明である。本研究は、4種の酵母Saccharomyces cerevisiae(SC)、Kluyveromyces lactis(KL)、Candida albicans(CA)、Schizosaccharomyces pombe(SP) 由来の翻訳終止因子Sup35のN末端天然変性領域(Sup35NM)を用い、そのアミノ酸配列と液滴形成特性から、液-液相分離のメカニズムの解明を目指すものである。
    1年目の研究で、出芽酵母SC由来Sup35NMの液-液相分離は、温度感受性が高い事が示され、その温度感受性にはSC-Sup35NMのNドメインの局所構造が重要である事が示された。2年目は同様の実験をSC以外の3種(KL, CA, SP)について行った。SCと同じ出芽酵母由来のKL-Sup35NM, CA-Sup35NMの液-液相分離はSCと同様に高い温度感受性を持っていたが、KLは液滴形成温度が低温側へのシフトしていた。この温度の変化がNドメインの性質からもたらされるのかを確認するため、Nドメインのみの蛋白質を作成中である。また、KL/CA-Sup35NMは形成した液滴からのアミロイド形成が速やかに起こる事が判明した。
    さらに、分裂酵母由来のSP-Sup35NMは温度感受性及び環境感受性が極めて低く、広範囲の溶媒条件で液滴を形成した状態である事が分かった。Sup35は翻訳終止に必須の蛋白質であり、細胞内で常に液滴状態である事は考えにくく、他の生体分子の力を借りて環境感受性を獲得している可能性が示唆された。

    プリオン病及び蛋白質アミロイド化関連疾患において、アミロイドの構造は感染性や病態を決定する重要なファクターであることが示唆されている。しかしそのアミロイド多形形成のメカニズムは明らかではない。本研究では、酵母プリオンSup35をモデル蛋白質として用い、アミロイド多形形成のメカニズム解明に向け、アミロイド前駆蛋白質の揺らぎや部分構造に着目した核磁気共鳴法での解析を行った。その結果、アミロイド形成開始点と考えられる配列が二箇所に見つかった。それらは、CLEANEX-PM測定で比較的速い交換速度を示し、溶媒に露出した領域であった。また飽和移動差NMR測定では分子間の相互作用が観察でき、また常磁性緩和促進NMR測定で分かったSup35の部分構造領域の両端に位置していた。さらに多くのアミロイドに共通する構造であるクロスβ構造の形成に有利なアスパラギン残基がその領域に多く存在していた。
    そこで、アミロイド形成開始点を変異体実験によって確認した。アミロイド形成開始点内のアスパラギン残基をアラニンに置換した変異体を複数作成し、そのアミロイド構造を調べたところ、コアの位置が移動する変異体がいくつか見つけることができた。
    この結果から、分子内にアミロイド形成起点が複数存在し、環境や分子の状態により、どれか一つの開始点が選択されることがアミロイド多形を作り出すメカニズムの1つであることを掴んだ。

    Protein aggregates (amyloid) are common pathological feature of most neurodegenerative diseases. In this study, I investigated the molecular mechanism controlling of determination of amyloid structural polymorphism which affects the clinical state of such diseases, using a yeast prion protein, Sup35. From measurements of several NMR methods focusing on the Sup35 structural fluctuation and local conformation, I found two amyloid initiation sites on Sup35 sequence. Thus, it was conceivable that amyloid structural polymorphism arises from the competition of these two sites. Next, I found the relatively compact local conformation in a part of WT Sup35NM. This result exhibited that the one initiation site is included in this compact area, so another site is advantageous in WT amyloid formation. In conclusion, it was suggested that amyloid structural polymorphism is induced by the destruction of local conformation by amino acid substitution.

    前年度までの研究によって、酵母プリオンSup35NMドメイン(Sup-NM)はアミロイド形成前に温度依存的にオリゴマーを形成し、それがアミロイド構造を決定する重要な要因であることを明らかにした。また、オリゴマー内にはアミロイドに存在しない非天然相互作用が含まれていることも発見した。本年度ではその研究を引き続いて行い、オリゴマーが直接のアミロイド形成の核とはならないことを単離したクロスリンクオリゴマーを用いて証明し、さらにオリゴマーがアミロイドの伸長には必要でないことをシーディング実験で明らかにしたことで、オリゴマーは凝集核形成の足場としての役割を持つことを示唆することができた。またオリゴマーを増減させる変異によって変化したアミロイドの構造がシーディングによってワイルドタイプSup-NMにも受け継がれることが分かった。そして、前年度までと今年度行ったオリゴマーとアミロイド構造の関係について論文にまとめ発表した。
    さらに本年度はオリゴマーの構造的解析をNMRを用いてさらに進めた。前年度までにSup-NMのNMRスペクトルが低温領域でのオリゴマー形成に伴って一部のピークが消失するなどの変化が見られることが分かっていたため、まずはモノマーSup-NMのNMRスペクトルの帰属を行い90%以上の残基を帰属することが出来た。そして、その帰属情報を用いてオリゴマー形成に伴うNMRスペクトルの変化を残基レベルで観察することができた。
