    Cysteine sulfenyl iodides (Cys–SIs) have long been recognized as important intermediates in the oxidative modification of cysteine thiols since 1950s, implicated in pathways such as hydrolysis to cysteine sulfenic acid (Cys–SOH) and electrophilic aromatic substitution with an indole ring of tryptophan to form Cys–Trp thioether linkages. Despite their proposed significance in both biological and chemical contexts, direct examination of Cys–SIs has been precluded by their intrinsic instability. Herein, the first isolation of a small‐molecule Cys–SI, stabilized using a nanosized molecular cradle at the N ‐terminus of cysteine, is reported. The structure of the isolable Cys–SI is determined by X‐ray crystallography, and its reactivity is investigated with a range of nucleophiles. Hydrolysis to Cys–SOH and reaction with an indole derivative provide direct chemical evidence for long‐standing mechanistic proposals. Furthermore, rapid formation of sulfenamides with amines and high‐yield adduct formation with dimedone, a canonical sulfenic‐acid probe, reveal that Cys–SI possesses even greater electrophilicity than Cys–SOH. These results deliver a structurally defined reference for Cys–SI and inform mechanisms of iodine‐mediated protein oxidation and peptide modification.

    Abstract

    Selenocysteine (Sec)‐derived cyclic selenenyl amides, formed by the intramolecular cyclization of Sec selenenic acids (Sec–SeOHs), have been postulated to function as protective forms in the bypass mechanism of glutathione peroxidase (GPx). However, their chemical properties have not been experimentally elucidated in proteins or small‐molecule systems. Recently, we reported the first nuclear magnetic resonance observation of Sec–SeOHs and their cyclization to the corresponding cyclic selenenyl amides by using selenopeptide model systems incorporated in a molecular cradle. Herein, we elucidate the structures and reactivities of Sec‐derived cyclic selenenyl amides. The crystal structures and reactions toward a cysteine thiol or a 1,3‐diketone‐type chemical probe indicated the highly electrophilic character of cyclic selenenyl amides. This suggests that they can serve not only as protective forms to suppress the inactivation of Sec–SeOHs in GPx but also as highly electrophilic intermediates in the reactions of selenoproteins.

    Abstract

    A novel structural interconversion unit based on intramolecular boroxine formation has been developed. A macrocyclic triboronic acid consisting of three phenylboronic acid units linked by covalent linkers preferentially underwent intramolecular rather than intermolecular boroxine formation, resulting in a quantitative formation of tricyclic boroxine. This structural transformation was accompanied by changes in the polarity, flexibility, and size of the molecule. Dynamic interconversion between the macrocyclic triboronic acid and the tricyclic boroxine was achieved by simple heating/cooling, whereas no boroxine formation occurred upon heating when three boronic acid units were not connected by linkers. Thermodynamic analysis revealed that the entropic advantage of the intramolecular boroxine formation process resulted in these unique features. The entropically stabilized tricyclic boroxine also shows high stability with respect to hydrolysis.

    Many organisms reductively assimilate selenite to synthesize selenoprotein. Although the thioredoxin system, consisting of thioredoxin 1 (TrxA) and thioredoxin reductase with NADPH, can reduce selenite and is considered to facilitate selenite assimilation, the detailed mechanism remains obscure. Here, we show that selenite was reduced by the thioredoxin system from Pseudomonas stutzeri only in the presence of the TrxA (PsTrxA), and this system was specific to selenite among the oxyanions examined. Mutational analysis revealed that Cys33 and Cys36 residues in PsTrxA are important for selenite reduction. Free thiol-labeling assays suggested that Cys33 is more reactive than Cys36. Mass spectrometry analysis suggested that PsTrxA reduces selenite via PsTrxA-SeO intermediate formation. Furthermore, an in vivo formate dehydrogenase activity assay in Escherichia coli with a gene disruption suggested that TrxA is important for selenoprotein biosynthesis. The introduction of PsTrxA complemented the effects of TrxA disruption in E. coli cells, only when PsTrxA contained Cys33 and Cys36. Based on these results, we proposed the early steps of the link between selenite and selenoprotein biosynthesis via the formation of TrxA–selenium complexes.

    The project overachieved. A number of papers publishedd in these five years was approximately1 400 and there were many patent applications. We also played an important and active role in advancing with the development of young researchers: for examples, sending a young professors abroad for a lecture trip and holding a seminar for young researchers. We also encouraged the promotion of joint R&D between academia and private companies. Weissued News Letter monthly and a total number of News Letter we issued was 50.     The object of this study is to develop novel ligands, which occupy the specific positions of hypervalent main group compounds on the basis of the steric and electronic stabilization effects, and synthesize the hypervalent compounds with novel frameworks by use of these ligands. Mainly, we have developed several ligands for pentacoordinated main-group-element compounds, such as a planar tridentate ligand which occupies two apical positions and one equatorial position, tetradentate ligands which occupy three equatorial positions and one apical position, a bulky dendrimer-type ligand which occupies the equatorial position, and the dithiocarboxylato ligand which bridges two highly coordinate main-group elements. As a result, we succeeded in applying tetracoordinated 1,2-iodoxetane as a thermally stable oxidant, synthesizing carbaphosphatranes and a carbasilatrane where three oxygen atoms and one arbon atom occupy the equatorial and apical positions, respectively, and synthesizing disilanes with bonds between pentacoordinated silicon atoms and between heptacoordinated silicon atoms.
    In addition, we also succeeded in synthesizing their related compounds such as prophosphaalatrane containing phosphorus and aluminum, a cationic silanolatozirconium complex that has olefin polymerization activity, and an amino(ylide)carbene having the highest electron donating ability among the related carbenes known to date. As mentioned above, we achieved the construction of the novel hypervalent compounds bearing a thermodynamically unfavorable configuration by taking advantages of the ligands that we developed by ourselves and elucidation of their structures, bonding modes, and reactivities. We could obtain new knowledge based on new structures that would contribute significantly to the development of a new paradigm in main group chemistry.

    1. A tricoordinate 1,2-iodoxetane was successfully synthesized by oxidative cyclization of (Z)-1,1,1,6,6,6-hexafluroro-3-iodo-2,5-bis(trifluoromethyl)-3-hexene-2,5-diol with t-BuOCl. X-ray crystallographic analysis showed that this compound has a pseudo trigonal bipyramidal structure with two oxygen atoms at the apical positions and one carbon atom and two lone pairs at the equatorial positions, which is classified to a T-shaped iodane structure.
    2. 4,4',4"-tri(t-butyl)-2,2',2" trimethoxytriphenylmethanol (Ar_3COH) was prepared. Reduction of Ar_3COH with triethylsilane, followed by lithiation with n-BuLi and the reaction with PCl_3 gave the corresponding phosphinic acid Ar_3CP(O)HOH after hydrolysis. Demethylation of Ar_3CP(O)HOH with ISi(CH_3)_3 successfully gave the desired 1-hydro-5-carbaphosphatrane with a novel tetradentate ligand. X-ray crystallographic analysis revealed that this compound has perfectly anti-apicophilic structure with hydrogen and carbon atoms at the apical positions and three oxygen atoms at the equatorial positions.
    3. 2,2",6,6"-Tetramethyl-m-terphenyl-5'-yl bromide (DenBr) was prepared from 1,3,5-tribromo-2-iodobenzene. Lithiation of DenBr followed by the reaction with SiCl_4 gave Den_4Si, which was converted to Den_3SiF via Den_3SiOH and Den_3SiCl. Fluorination of Den_3F with KF in the presence of [2.2.2]cryptand afforded the corresponding pentacoordinate difluorosilicate K^+, [2.2.2]cryptand Den_3F_2Si^-. The present research project has been achieved successfully.

    In this study bowl-shaped molecules with calix [6] arene and cyclophane skeletons were designed and synthesized. First, the synthesis of some new bicyclic cyclophanes having some functional groups were carried out using an orcinol benzyl ether unit as a central bridge and a diphenylmethane unit as a peripheral ring. The structures of these cyclophanes were studied by NMR and X-ray crystallography to show that the diameter of their cavity is about 14@90. The thermolysis of a compound having a sulfoxide functionality in the cavity gave the first stable arenesulfenic acid. Second, bowl-shaped molecules having a calix [6] arene skeleton were synthesized using calix [6] arenes and 2,6-bis (bromomethyl) benzene derivatives with azide and t-butylthio substituents in the cavity and their structures were studied by NMR and X-ray crystallography. Here again, a stable arenesulfenic acid was synthesized by thermolysis of a sulfoxide. Both bromo and sulfenic acid derivatives were shown to have 1,2,3-alternate conformations. The photolysis of an azide derivative afforded unusual products derived from insertion of the intermediary nitrene into calixarene ring.
